Deductive language
A deductive language is a computer programming language in which the program is a collection of predicates ('facts') and rules that connect them. Such a language is used to create knowledge based systems or expert systems which can deduce answers to problem sets by applying the rules to the facts they have been given. An example of a deductive language is Prolog, or its database-query cousin, Datalog. == History == As the name implies, deductive languages are rooted in the principles of deductive reasoning; making inferences based upon current knowledge. The first recommendation to use a clausal form of logic for representing computer programs was made by Cordell Green (1969) at Stanford Research Institute (now SRI International). This idea can also be linked back to the battle between procedural and declarative information representation in early artificial intelligence systems. Deductive languages and their use in logic programming can also be dated to the same year when Foster and Elcock introduced Absys, the first deductive/logical programming language. Shortly after, the first Prolog system was introduced in 1972 by Colmerauer through collaboration with Robert Kowalski. == Components == The components of a deductive language are a system of formal logic and a knowledge base upon which the logic is applied. === Formal Logic === Formal logic is the study of inference in regards to formal content. The distinguishing feature between formal and informal logic is that in the former case, the logical rule applied to the content is not specific to a situation. The laws hold regardless of a change in context. Although first-order logic is described in the example below to demonstrate the uses of a deductive language, no formal system is mandated and the use of a specific system is defined within the language rules or grammar. As input, a predicate takes any object(s) in the domain of interest and outputs either one of two Boolean values: true or false. For example, consider the sentences "Barack Obama is the 44th president" and "If it rains today, I will bring an umbrella". The first is a statement with an associated truth value. The second is a conditional statement relying on the value of some other statement. Either of these sentences can be broken down into predicates which can be compared and form the knowledge base of a deductive language. Moreover, variables such as 'Barack Obama' or 'president' can be quantified over. For example, take 'Barack Obama' as variable 'x'. In the sentence "There exists an 'x' such that if 'x' is the president, then 'x' is the commander in chief." This is an example of the existential quantifier in first order logic. Take 'president' to be the variable 'y'. In the sentence "For every 'y', 'y' is the leader of their nation." This is an example of the universal quantifier. === Knowledge Base === A collection of 'facts' or predicates and variables form the knowledge base of a deductive language. Depending on the language, the order of declaration of these predicates within the knowledge base may or may not influence the result of applying logical rules. Upon application of certain 'rules' or inferences, new predicates may be added to a knowledge base. As new facts are established or added, they form the basis for new inferences. As the core of early expert systems, artificial intelligence systems which can make decisions like an expert human, knowledge bases provided more information than databases. They contained structured data, with classes, subclasses, and instances. == Prolog == Prolog is an example of a deductive, declarative language that applies first- order logic to a knowledge base. To run a program in Prolog, a query is posed and based upon the inference engine and the specific facts in the knowledge base, a result is returned. The result can be anything appropriate from a new relation or predicate, to a literal such as a Boolean (true/false), depending on the engine and type system.
GENESIS (software)
GENESIS (The General Neural Simulation System) is a simulation environment for constructing realistic models of neurobiological systems at many levels of scale including: sub-cellular processes, individual neurons, networks of neurons, and neuronal systems. These simulations are “computer-based implementations of models whose primary objective is to capture what is known of the anatomical structure and physiological characteristics of the neural system of interest”. GENESIS is intended to quantify the physical framework of the nervous system in a way that allows for easy understanding of the physical structure of the nerves in question. “At present only GENESIS allows parallelized modeling of single neurons and networks on multiple-instruction-multiple-data parallel computers.” Development of GENESIS software spread from its home at Caltech to labs at the University of Texas at San Antonio, the University of Antwerp, the National Centre for Biological Sciences in Bangalore, the University of Colorado, the Pittsburgh Supercomputing Center, the San Diego Supercomputer Center, and Emory University. == Neurons and Neural Systems == GENESIS works by creating simulation environments for constructing models of neurons or neural systems. "Nerve cells are capable of communicating with each other in such a highly structured manner as to form neuronal networks. To understand neural networks, it is necessary to understand the ways in which one neuron communicates with another through synaptic connections and the process called synaptic transmission". Neurons have a specialized structure for their function, they "are different from most other cells in the body in that they are polarized and have distinct morphological regions, each with specific functions". The two important regions of a neuron are the dendrite and the axon. "Dendrites are the region where one neuron receives connections from other neurons. The cell body or soma contains the nucleus and the other organelles necessary for cellular function. The axon is a key component of nerve cells over which information is transmitted from one part of the neuron (e.g., the cell body) to the terminal regions of the neuron". The third important piece of a neuron is the synapse. "The synapse is the terminal region of the axon this is where one neuron forms a connection with another and conveys information through the process of synaptic transmission". Neural networks like the ones simulated with GENESIS software can quickly become highly complex and difficult to understand. "Just a few interconnected neurons (a microcircuit) can perform sophisticated tasks such as mediate reflexes, process sensory information, generate locomotion and mediate learning and memory. Even more complex networks, macrocircuits, consist of multiple embedded microcircuits. Macrocircuits mediate higher brain functions such as object recognition and cognition". GENESIS endeavors to simulate neural systems as they are found in nature. Often, "a neuron can receive contacts from up to 10,000 presynaptic neurons, and, in turn, any one neuron can contact up to 10,000 postsynaptic neurons. The combinatorial possibility could give rise to enormously complex neuronal circuits or network topologies, which might be very difficult to understand". == History == GENESIS was developed by Dr. James M. Bower, in the Caltech laboratory, and first released to the public in 1988 in association with the first Methods in Computational Neuroscience Course at the Marine Biological Laboratory in Woods Hole, MA. Full source code for the software was released in the same year under an open software model for development. It's now supported by the Computational Biology Initiative at the University of Texas at San Antonio and is available free along with tutorial guides on its use. P-GENESIS, a parallel version of GENESIS, was first run in 1990 on the Intel Delta, which was the prototype for the Intel Paragon family of massively parallel supercomputers. == How GENESIS Works == GENESIS is useful in creating a simulation environment for constructing models of neurobiological systems, such as: sub-cellular processes individual neurons networks of neurons neuronal systems The GENESIS system is complicated, but relatively easy to use. An individual can input commands through one of three ways: script files, graphical user interface, or the GENESIS command shell. These commands are then processed by the script language interpreter. "The Script Language Interpreter processes commands entered through the keyboard, script files, or the graphical user interface, and passes them to the GENESIS simulation engine. The simulation engine also loads compiled object libraries, reads and writes data files, and interacts with the graphical user interface". Below is a graphical representation of the user input process and a sample GENESIS output. == Applications == Most current applications for GENESIS involve realistic simulations of biological systems. It is usually used to simulate the behavior of larger brain structures, for example the cerebral cortex. These studies most often occur in lab courses in neural simulation at Caltech and the Marine Biological Laboratory at Woods Hole, Massachusetts. GENESIS can be used in combination with Yale University’s software called NEURON as a means for scientists to collaborate to construct a physical description of the nervous system. The GENESIS software can also be used with Kinetikit in the modeling of signal transduction pathways. GENESIS has been used in many studies. Some of these studies involve research that focuses on the development of software that would be useful across many disciplines. Others are studies of neurons, such as Purkinje cells. These studies used GENESIS to simulate Purkinje cells and could be useful for the planning and development of later experiments using the GENESIS software. There may also be biomedical applications of the software. For example, St. Jude Medical in Europe has developed an implanted GENESIS device.
Mental mapping
In behavioral geography, a mental map is a person's point-of-view perception of their area of interaction. Although this kind of subject matter would seem most likely to be studied by fields in the social sciences, this particular subject is most often studied by modern-day geographers. Researchers have also applied mental mapping to understand and define cognitive regions. They study it to determine subjective qualities from the public such as personal preference and practical uses of geography like driving directions. Mass media also have a virtually direct effect on a person's mental map of the geographical world. The perceived geographical dimensions of a foreign nation (relative to one's own nation) may often be heavily influenced by the amount of time and relative news coverage that the news media may spend covering news events from that foreign region. For instance, a person might perceive a small island to be nearly the size of a continent, merely based on the amount of news coverage that they are exposed to on a regular basis. In psychology, the term names the information maintained in the mind of an organism by means of which it may plan activities, select routes over previously traveled territories, etc. The rapid traversal of a familiar maze depends on this kind of mental map if scents or other markers laid down by the subject are eliminated before the maze is re-run. == Background == Mental maps are an outcome of the field of behavioral geography. The imagined maps are considered one of the first studies that intersected geographical settings with human action. The most prominent contribution and study of mental maps was in the writings of Kevin Lynch. In The Image of the City, Lynch used simple sketches of maps created from memory of an urban area to reveal five elements of the city; nodes, edges, districts, paths and landmarks. Lynch claimed that “Most often our perception of the city is not sustained, but rather partial, fragmentary, mixed with other concerns. Nearly every sense is in operation, and the image is the composite of them all.” (Lynch, 1960, p 2.) The creation of a mental map relies on memory as opposed to being copied from a preexisting map or image. In The Image of the City, Lynch asks a participant to create a map as follows: “Make it just as if you were making a rapid description of the city to a stranger, covering all the main features. We don’t expect an accurate drawing- just a rough sketch.” (Lynch 1960, p 141) In the field of human geography mental maps have led to an emphasizing of social factors and the use of social methods versus quantitative or positivist methods. Mental maps have often led to revelations regarding social conditions of a particular space or area. Haken and Portugali (2003) developed an information view, which argued that the face of the city is its information . Bin Jiang (2012) argued that the image of the city (or mental map) arises out of the scaling of city artifacts and locations. He addressed that why the image of city can be formed , and he even suggested ways of computing the image of the city, or more precisely the kind of collective image of the city, using increasingly available geographic information such as Flickr and Twitter . Using mental maps, we will be able to predict individual decision making and spatial selection, as well as evaluate their routing and navigation. A cognitive maps utility as a mnemonic and metaphorical device is precisely one of its other benefits as a shaper of the world and local attitudes. The first major field of study within the domain of memory maps is geography, spatial cognition and neurophysiology. This aims to understand how routes are drawn by subject from their set of subjects out into space which lead to memorization and internal representations. Overall these representations take the form of drawings, positioning in a graph, or oral/textual narratives, but are reflected as behavior is space that can be recorded as tracking items. == Research applications == Mental maps have been used in a collection of spatial research. Many studies have been performed that focus on the quality of an environment in terms of feelings such as fear, desire and stress. A study by Matei et al. in 2001 used mental maps to reveal the role of media in shaping urban space in Los Angeles. The study used Geographic Information Systems (GIS) to process 215 mental maps taken from seven neighborhoods across the city. The results showed that people's fear perceptions in Los Angeles are not associated with high crime rates but are instead associated with a concentration of certain ethnicities in a given area. The mental maps recorded in the study draw attention to these areas of concentrated ethnicities as parts of the urban space to avoid or stay away from. Mental maps have also been used to describe the urban experience of children. In a 2008 study by Olga den Besten mental maps were used to map out the fears and dislikes of children in Berlin and Paris. The study looked into the absence of children in today's cities and the urban environment from a child's perspective of safety, stress and fear. Peter Gould and Rodney White have performed prominent analyses in the book “Mental Maps.” This book is an investigation into people's spatial desires. The book asks of its participants: “Suppose you were suddenly given the chance to choose where you would like to live- an entirely free choice that you could make quite independently of the usual constraints of income or job availability. Where would you choose to go?” (Gould, 1974, p 15) Gould and White use their findings to create a surface of desire for various areas of the world. The surface of desire is meant to show people's environmental preferences and regional biases. In an experiment done by Edward C. Tolman, the development of a mental map was seen in rats. A rat was placed in a cross shaped maze and allowed to explore it. After this initial exploration, the rat was placed at one arm of the cross and food was placed at the next arm to the immediate right. The rat was conditioned to this layout and learned to turn right at the intersection in order to get to the food. When placed at different arms of the cross maze however, the rat still went in the correct direction to obtain the food because of the initial mental map it had created of the maze. Rather than just deciding to turn right at the intersection no matter what, the rat was able to determine the correct way to the food no matter where in the maze it was placed. The idea of mental maps is also used in strategic analysis. David Brewster, an Australian strategic analyst, has applied the concept to strategic conceptions of South Asia and Southeast Asia. He argues that popular mental maps of where regions begin and end can have a significant impact on the strategic behaviour of states. A collection of essays, documenting current geographical and historical research in mental maps is published by the Journal of Cultural Geography in 2018.

A knowledge value chain is a sequence of intellectual tasks by which knowledge workers build their employer's unique competitive advantage and/or social and environmental benefit. As an example, the components of a research and development project form a knowledge value chain. Productivity improvements in a knowledge value chain may come from knowledge integration in its original sense of data systems consolidation. Improvements also flow from the knowledge integration that occurs when knowledge management techniques are applied to the continuous improvement of a business process or processes. The term first started coming into common use around 1999, appearing in management-related talks and papers. It was registered as a trademark in 2004 by TW Powell Co., a Manhattan company. Conversica is a US-based cloud software technology company, headquartered in San Mateo, California, that provides two-way AI-driven conversational software and a suite of Intelligent Virtual Assistants for businesses to engage customers via email, chat, and SMS. == History == 2007: The company was founded by Ben Brigham in Bellingham, Washington, originally as AutoFerret.com. The company's initial product was a Customer Relationship Management (CRM) targeted at automotive dealerships. This soon expanded to lead generation, and then lead validation and qualification. The AI Conversica uses currently was made to follow up on and filter out low-quality leads. The focus of the company shifted toward this automated lead engagement technology. 2010: The company started commercially selling AVA, the first Automated Virtual Assistant for sales, and the company name was changed to AVA.ai. Early customers for AVA were automotive dealerships. As the company moved away from generating leads themselves, and providing the CRM themselves, it became necessary to integrate with existing CRM and Marketing Automation platforms, such as DealerSocket, VinSolutions and Salesforce. 2013: The company raised $16m Series A funding, led by Kennet Partners, and named Mark Bradley as CEO. It also moved its headquarters from Bellingham, Washington to Foster City, California. 2014: The company changed its name from AVA.ai to Conversica. 2015: Alex Terry joined Conversica as its CEO. The business expanded to include customers in additional verticals, including technology, education, and financial services. 2016: The company raised $34m Series B funding, led by Providence Strategic Growth. 2017: Conversica expanded its intelligent automation platform and IVAs to support additional communication channels (e-mail and SMS text messaging) and communication languages. Conversica also opened a new technology center in Seattle, Washington to expand its AI and machine learning capabilities. 2018: The company raised $31m Series C funding, led by Providence Strategic Growth. Conversica also acquired Intelligens.ai, providing a regional presence in Latin America with an office in Las Condes, Santiago, Chile. The company launched an AI-powered Admissions Assistant for Higher Education industry. 2019: Conversica was selected by Fast Company magazine as one of the Top 10 Most Innovative AI Companies in the World, and was named Marketo's Technology Partner of the Year. AlphaFold
AlphaFold is an artificial intelligence (AI) program developed by DeepMind, a subsidiary of Alphabet, which performs predictions of protein structure. It is designed using deep learning techniques. AlphaFold 1 (2018) placed first in the overall rankings of the 13th Critical Assessment of Structure Prediction (CASP) in December 2018. It was particularly successful at predicting the most accurate structures for targets rated as most difficult by the competition organizers, where no existing template structures were available from proteins with partially similar sequences. AlphaFold 2 (2020) repeated this placement in the CASP14 competition in November 2020. It achieved a level of accuracy much higher than any other entry. It scored above 90 on CASP's global distance test (GDT) for approximately two-thirds of the proteins, a test measuring the similarity between a computationally predicted structure and the experimentally determined structure, where 100 represents a complete match. The inclusion of metagenomic data has improved the quality of the prediction of multiple sequence alignments. One of the biggest sources of the training data was the custom-built Big Fantastic Database of 65,983,866 protein families, represented as multiple sequence alignments and Hidden Markov models, covering 2,204,359,010 protein sequences from reference databases, metagenomes, and metatranscriptomes. AlphaFold 2's results at CASP14 were described as "astounding" and "transformational". However, some researchers noted that the accuracy was insufficient for a third of its predictions, and that it did not reveal the underlying mechanism or rules of protein folding for the protein folding problem, which remains unsolved. Despite this, the technical achievement was widely recognized. On 15 July 2021, the AlphaFold 2 paper was published in Nature as an advance access publication alongside open source software and a searchable database of species proteomes. As of November 2025, the paper had been cited nearly 43,000 times. AlphaFold 3 was announced on 8 May 2024. It can predict the structure of complexes created by proteins with DNA, RNA, various ligands, and ions. The new prediction method shows a minimum 50% improvement in accuracy for protein interactions with other molecules compared to existing methods. Demis Hassabis and John Jumper shared one half of the 2024 Nobel Prize in Chemistry, awarded "for protein structure prediction," while the other half went to David Baker "for computational protein design." Hassabis and Jumper had previously won the Breakthrough Prize in Life Sciences and the Albert Lasker Award for Basic Medical Research in 2023 for their leadership of the AlphaFold project. == Background == Proteins consist of chains of amino acids which spontaneously fold to form the three dimensional (3-D) structures of the proteins. The 3-D structure is crucial to understanding the biological function of the protein. Protein structures can be determined experimentally through techniques such as X-ray crystallography, cryo-electron microscopy and nuclear magnetic resonance (NMR), which are all expensive and time-consuming. Such efforts, using the experimental methods, have identified the structures of about 170,000 proteins over the last 60 years, while there are over 200 million known proteins across all life forms. Over the years, researchers have applied numerous computational methods to predict the 3D structures of proteins from their amino acid sequences, accuracy of such methods in best possible scenario is close to experimental techniques (NMR) by the use of homology modeling based on molecular evolution. CASP, which was launched in 1994 to challenge the scientific community to produce their best protein structure predictions, found that GDT scores of only about 40 out of 100 can be achieved for the most difficult proteins by 2016. AlphaFold started competing in the 2018 CASP using an artificial intelligence (AI) deep learning technique. == Algorithm == DeepMind is known to have trained the program on over 170,000 protein structures from the Protein Data Bank, a public repository of protein sequences and structures. The program uses a form of attention network, a deep learning technique that focuses on having the AI identify parts of a larger problem, then piece it together to obtain the overall solution. The overall training was conducted on processing power between 100 and 200 GPUs. === AlphaFold 1 (2018) === AlphaFold 1 (2018) was built on work developed by various teams in the 2010s, work that looked at the large databases of related protein sequences now available from many different organisms (most without known 3D structures), to try to find changes at different residues (peptides) that appeared to be correlated, even though the residues were not consecutive in the main chain. Such correlations suggest that the residues may be close to each other physically, even though not close in the sequence, allowing a contact map to be estimated. Building on recent work prior to 2018, AlphaFold 1 extended this by estimating a probability distribution for the distances between residues, effectively transforming the contact map into a distance map. It also used more advanced learning methods than previously to develop the inference. The code was not made publicly available, except to run on sequences of proteins in the 2018 CASP competition. === AlphaFold 2 (2020) === The 2020 version of the program (AlphaFold 2, 2020) is significantly different from the original version that won CASP 13 in 2018, according to the team at DeepMind. AlphaFold 1 used a number of separately trained modules to produce a guide potential, which was then combined with a physics-based energy potential. AlphaFold 2 replaced this with a system of interconnected sub-networks, forming a single, differentiable, end-to-end model based on pattern recognition. This model was trained in an integrated manner. After the neural network's prediction converges, a final refinement step applies local physical constraints using energy minimization based on the AMBER force field. This step only slightly adjusts the predicted structure. A key part of the 2020 system are two modules, believed to be based on a transformer design, which are used to progressively refine a vector of information for each relationship (or "edge" in graph-theory terminology) between an amino acid residue of the protein and another amino acid residue (these relationships are represented by the array shown in green); and between each amino acid position and each different sequences in the input sequence alignment (these relationships are represented by the array shown in red). Internally these refinement transformations contain layers that have the effect of bringing relevant data together and filtering out irrelevant data (the "attention mechanism") for these relationships, in a context-dependent way, learned from training data. These transformations are iterated, the updated information output by one step becoming the input of the next, with the sharpened residue/residue information feeding into the update of the residue/sequence information, and then the improved residue/sequence information feeding into the update of the residue/residue information. As the iteration progresses, according to one report, the "attention algorithm ... mimics the way a person might assemble a jigsaw puzzle: first connecting pieces in small clumps—in this case clusters of amino acids—and then searching for ways to join the clumps in a larger whole." The output of these iterations then informs the final structure prediction module, which also uses transformers, and is itself then iterated. In an example presented by DeepMind, the structure prediction module achieved a correct topology for the target protein on its first iteration, scored as having a GDT_TS of 78, but with a large number (90%) of stereochemical violations – i.e. unphysical bond angles or lengths. With subsequent iterations the number of stereochemical violations fell. By the third iteration the GDT_TS of the prediction was approaching 90, and by the eighth iteration the number of stereochemical violations was approaching zero. The training data was originally restricted to single peptide chains. However, the October 2021 update, named AlphaFold-Multimer, included protein complexes in its training data. DeepMind stated this update succeeded about 70% of the time at accurately predicting protein-protein interactions. === AlphaFold 3 (2024) === Announced on 8 May 2024, AlphaFold 3 was co-developed by Google DeepMind and Isomorphic Labs, both subsidiaries of Alphabet. AlphaFold 3 is not limited to proteins, as it can also predict the structures of protein complexes with DNA, RNA, post-translational modifications and selected ligands and ions.
