AlphaFold

AlphaFold is an artificial intelligence (AI) program developed by DeepMind, a subsidiary of Alphabet, which performs predictions of protein structure. It is designed using deep learning techniques. AlphaFold 1 (2018) placed first in the overall rankings of the 13th Critical Assessment of Structure Prediction (CASP) in December 2018. It was particularly successful at predicting the most accurate structures for targets rated as most difficult by the competition organizers, where no existing template structures were available from proteins with partially similar sequences. AlphaFold 2 (2020) repeated this placement in the CASP14 competition in November 2020. It achieved a level of accuracy much higher than any other entry. It scored above 90 on CASP's global distance test (GDT) for approximately two-thirds of the proteins, a test measuring the similarity between a computationally predicted structure and the experimentally determined structure, where 100 represents a complete match. The inclusion of metagenomic data has improved the quality of the prediction of multiple sequence alignments. One of the biggest sources of the training data was the custom-built Big Fantastic Database of 65,983,866 protein families, represented as multiple sequence alignments and Hidden Markov models, covering 2,204,359,010 protein sequences from reference databases, metagenomes, and metatranscriptomes. AlphaFold 2's results at CASP14 were described as "astounding" and "transformational". However, some researchers noted that the accuracy was insufficient for a third of its predictions, and that it did not reveal the underlying mechanism or rules of protein folding for the protein folding problem, which remains unsolved. Despite this, the technical achievement was widely recognized. On 15 July 2021, the AlphaFold 2 paper was published in Nature as an advance access publication alongside open source software and a searchable database of species proteomes. As of November 2025, the paper had been cited nearly 43,000 times. AlphaFold 3 was announced on 8 May 2024. It can predict the structure of complexes created by proteins with DNA, RNA, various ligands, and ions. The new prediction method shows a minimum 50% improvement in accuracy for protein interactions with other molecules compared to existing methods. Demis Hassabis and John Jumper shared one half of the 2024 Nobel Prize in Chemistry, awarded "for protein structure prediction," while the other half went to David Baker "for computational protein design." Hassabis and Jumper had previously won the Breakthrough Prize in Life Sciences and the Albert Lasker Award for Basic Medical Research in 2023 for their leadership of the AlphaFold project. == Background == Proteins consist of chains of amino acids which spontaneously fold to form the three dimensional (3-D) structures of the proteins. The 3-D structure is crucial to understanding the biological function of the protein. Protein structures can be determined experimentally through techniques such as X-ray crystallography, cryo-electron microscopy and nuclear magnetic resonance (NMR), which are all expensive and time-consuming. Such efforts, using the experimental methods, have identified the structures of about 170,000 proteins over the last 60 years, while there are over 200 million known proteins across all life forms. Over the years, researchers have applied numerous computational methods to predict the 3D structures of proteins from their amino acid sequences, accuracy of such methods in best possible scenario is close to experimental techniques (NMR) by the use of homology modeling based on molecular evolution. CASP, which was launched in 1994 to challenge the scientific community to produce their best protein structure predictions, found that GDT scores of only about 40 out of 100 can be achieved for the most difficult proteins by 2016. AlphaFold started competing in the 2018 CASP using an artificial intelligence (AI) deep learning technique. == Algorithm == DeepMind is known to have trained the program on over 170,000 protein structures from the Protein Data Bank, a public repository of protein sequences and structures. The program uses a form of attention network, a deep learning technique that focuses on having the AI identify parts of a larger problem, then piece it together to obtain the overall solution. The overall training was conducted on processing power between 100 and 200 GPUs. === AlphaFold 1 (2018) === AlphaFold 1 (2018) was built on work developed by various teams in the 2010s, work that looked at the large databases of related protein sequences now available from many different organisms (most without known 3D structures), to try to find changes at different residues (peptides) that appeared to be correlated, even though the residues were not consecutive in the main chain. Such correlations suggest that the residues may be close to each other physically, even though not close in the sequence, allowing a contact map to be estimated. Building on recent work prior to 2018, AlphaFold 1 extended this by estimating a probability distribution for the distances between residues, effectively transforming the contact map into a distance map. It also used more advanced learning methods than previously to develop the inference. The code was not made publicly available, except to run on sequences of proteins in the 2018 CASP competition. === AlphaFold 2 (2020) === The 2020 version of the program (AlphaFold 2, 2020) is significantly different from the original version that won CASP 13 in 2018, according to the team at DeepMind. AlphaFold 1 used a number of separately trained modules to produce a guide potential, which was then combined with a physics-based energy potential. AlphaFold 2 replaced this with a system of interconnected sub-networks, forming a single, differentiable, end-to-end model based on pattern recognition. This model was trained in an integrated manner. After the neural network's prediction converges, a final refinement step applies local physical constraints using energy minimization based on the AMBER force field. This step only slightly adjusts the predicted structure. A key part of the 2020 system are two modules, believed to be based on a transformer design, which are used to progressively refine a vector of information for each relationship (or "edge" in graph-theory terminology) between an amino acid residue of the protein and another amino acid residue (these relationships are represented by the array shown in green); and between each amino acid position and each different sequences in the input sequence alignment (these relationships are represented by the array shown in red). Internally these refinement transformations contain layers that have the effect of bringing relevant data together and filtering out irrelevant data (the "attention mechanism") for these relationships, in a context-dependent way, learned from training data. These transformations are iterated, the updated information output by one step becoming the input of the next, with the sharpened residue/residue information feeding into the update of the residue/sequence information, and then the improved residue/sequence information feeding into the update of the residue/residue information. As the iteration progresses, according to one report, the "attention algorithm ... mimics the way a person might assemble a jigsaw puzzle: first connecting pieces in small clumps—in this case clusters of amino acids—and then searching for ways to join the clumps in a larger whole." The output of these iterations then informs the final structure prediction module, which also uses transformers, and is itself then iterated. In an example presented by DeepMind, the structure prediction module achieved a correct topology for the target protein on its first iteration, scored as having a GDT_TS of 78, but with a large number (90%) of stereochemical violations – i.e. unphysical bond angles or lengths. With subsequent iterations the number of stereochemical violations fell. By the third iteration the GDT_TS of the prediction was approaching 90, and by the eighth iteration the number of stereochemical violations was approaching zero. The training data was originally restricted to single peptide chains. However, the October 2021 update, named AlphaFold-Multimer, included protein complexes in its training data. DeepMind stated this update succeeded about 70% of the time at accurately predicting protein-protein interactions. === AlphaFold 3 (2024) === Announced on 8 May 2024, AlphaFold 3 was co-developed by Google DeepMind and Isomorphic Labs, both subsidiaries of Alphabet. Mark V. Shaney

Mark V. Shaney is a synthetic Usenet user whose postings in the net.singles newsgroups were generated by Markov chain techniques, based on text from other postings. The username is a play on the words "Markov chain". Many readers were fooled into thinking that the quirky, sometimes uncannily topical posts were written by a real person. The system was designed by Rob Pike with coding by Bruce Ellis. Don P. Mitchell wrote the Markov chain code, initially demonstrating it to Pike and Ellis using the Tao Te Ching as a basis. They chose to apply it to the net.singles netnews group. The program is fairly simple. It ingests the sample text (the Tao Te Ching, or the posts of a Usenet group) and creates a massive list of every sequence of three successive words (triplet) which occurs in the text. It then chooses two words at random, and looks for a word which follows those two in one of the triplets in its massive list. If there is more than one, it picks at random (identical triplets count separately, so a sequence which occurs twice is twice as likely to be picked as one which only occurs once). It then adds that word to the generated text. Then, in the same way, it picks a triplet that starts with the second and third words in the generated text, and that gives a fourth word. It adds the fourth word, then repeats with the third and fourth words, and so on. (see also sour grapes) == History == In The Usenet Handbook Mark Harrison writes that after September 1981, students joined Usenet en masse, "creating the USENET we know today: endless dumb questions, endless idiots posing as savants, and (of course) endless victims for practical jokes." In December, Rob Pike created the netnews group net.suicide as prank, "a forum for bad jokes". Some users thought it was a legitimate forum, some discussed "riding motorcycles without helmets". At first, most posters were "real people", but soon "characters" began posting. Pike created a "vicious" character named Bimmler. At its peak, net.suicide had ten frequent posters; nine were "known to be characters." But ultimately, Pike deleted the newsgroup because it was too much work to maintain; Bimmler messages were created "by hand". The "obvious alternative" was software, running on a Bell Labs computer created by Bruce Ellis, based on the Markov code by Don Mitchell, which became the online character Mark V. Shaney. Kernighan and Pike listed Mark V. Shaney in the acknowledgements in The Practice of Programming, noting its roots in Mitchell's markov, which, adapted as shaney, was used for "humorous deconstructionist activities" in the 1980s. Dewdney pointed out "perhaps Mark V. Shaney's magnum opus: a 20-page commentary on the deconstructionist philosophy of Jean Baudrillard" directed by Pike, with assistance from Henry S. Baird and Catherine Richards, to be distributed by email. The piece was based on Jean Baudrillard's "The Precession of Simulacra", published in Simulacra and Simulation (1981). == Reception == The program was discussed by A. K. Dewdney in the Scientific American "Computer Recreations" column in 1989, by Penn Jillette in his PC Computing column in 1991, and in several books, including the Usenet Handbook, Bots: the Origin of New Species, Hippo Eats Dwarf: A Field Guide to Hoaxes and Other B.S., and non-computer-related journals such as Texas Studies in Literature and Language. Dewdney wrote about the program's output, "The overall impression is not unlike what remains in the brain of an inattentive student after a late-night study session. Indeed, after reading the output of Mark V. Shaney, I find ordinary writing almost equally strange and incomprehensible!" He noted the reactions of newsgroup users, who have "shuddered at Mark V. Shaney's reflections, some with rage and others with laughter:" The opinions of the new net.singles correspondent drew mixed reviews. Serious users of the bulletin board's services sensed satire. Outraged, they urged that someone "pull the plug" on Mark V. Shaney's monstrous rantings. Others inquired almost admiringly whether the program was a secret artificial intelligence project that was being tested in a human conversational environment. A few may even have thought that Mark V. Shaney was a real person, a tortured schizophrenic desperately seeking a like-minded companion. Concluding, Dewdney wrote, "If the purpose of computer prose is to fool people into thinking that it was written by a sane person, Mark V. Shaney probably falls short." A 2012 article in Observer compared Mark V. Shaney's "strangely beautiful" postings to the Horse_ebooks account on Twitter and music reviews at Pitchfork, saying that "this mash-up of gibberish and human sentiment" is what "made Mark V. Shaney so endlessly fascinating".

History of natural language processing

The history of natural language processing describes the advances of natural language processing. There is some overlap with the history of machine translation, the history of speech recognition, and the history of artificial intelligence. == Early history == The history of machine translation dates back to the seventeenth century, when philosophers such as Leibniz and Descartes put forward proposals for codes which would relate words between languages. All of these proposals remained theoretical, and none resulted in the development of an actual machine. The first patents for "translating machines" were applied for in the mid-1930s. One proposal, by Georges Artsrouni, was simply an automatic bilingual dictionary using paper tape. The other proposal, by Peter Troyanskii, a Russian, was more detailed. Troyanskii’s proposal included both the bilingual dictionary and a method for dealing with grammatical roles between languages, based on Esperanto. == Logical period == In 1950, Alan Turing published his famous article "Computing Machinery and Intelligence" which proposed what is now called the Turing test as a criterion of intelligence. This criterion depends on the ability of a computer program to impersonate a human in a real-time written conversation with a human judge, sufficiently well that the judge is unable to distinguish reliably — on the basis of the conversational content alone — between the program and a real human. In 1957, Noam Chomsky’s Syntactic Structures revolutionized Linguistics with 'universal grammar', a rule-based system of syntactic structures. The Georgetown experiment in 1954 involved fully automatic translation of more than sixty Russian sentences into English. The authors claimed that within three or five years, machine translation would be a solved problem. However, real progress was much slower, and after the ALPAC report in 1966, which found that ten years long research had failed to fulfill the expectations, funding for machine translation was dramatically reduced. Little further research in machine translation was conducted until the late 1980s, when the first statistical machine translation systems were developed. Some notably successful NLP systems developed in the 1960s were SHRDLU, a natural language system working in restricted "blocks worlds" with restricted vocabularies. In 1969 Roger Schank introduced the conceptual dependency theory for natural language understanding. This model, partially influenced by the work of Sydney Lamb, was extensively used by Schank's students at Yale University, such as Robert Wilensky, Wendy Lehnert, and Janet Kolodner. In 1970, William A. Woods introduced the augmented transition network (ATN) to represent natural language input. Instead of phrase structure rules ATNs used an equivalent set of finite-state automata that were called recursively. ATNs and their more general format called "generalized ATNs" continued to be used for a number of years. During the 1970s many programmers began to write 'conceptual ontologies', which structured real-world information into computer-understandable data. Examples are MARGIE (Schank, 1975), SAM (Cullingford, 1978), PAM (Wilensky, 1978), TaleSpin (Meehan, 1976), QUALM (Lehnert, 1977), Politics (Carbonell, 1979), and Plot Units (Lehnert 1981). During this time, many chatterbots were written including PARRY, Racter, and Jabberwacky. == Statistical period == Up to the 1980s, most NLP systems were based on complex sets of hand-written rules. Starting in the late 1980s, however, there was a revolution in NLP with the introduction of machine learning algorithms for language processing. This was due both to the steady increase in computational power resulting from Moore's law and the gradual lessening of the dominance of Chomskyan theories of linguistics (e.g. transformational grammar), whose theoretical underpinnings discouraged the sort of corpus linguistics that underlies the machine-learning approach to language processing. Some of the earliest-used machine learning algorithms, such as decision trees, produced systems of hard if-then rules similar to existing hand-written rules. Increasingly, however, research has focused on statistical models, which make soft, probabilistic decisions based on attaching real-valued weights to the features making up the input data. The cache language models upon which many speech recognition systems now rely are examples of such statistical models. Such models are generally more robust when given unfamiliar input, especially input that contains errors (as is very common for real-world data), and produce more reliable results when integrated into a larger system comprising multiple subtasks. === Datasets === The emergence of statistical approaches was aided by both increase in computing power and the availability of large datasets. At that time, large multilingual corpora were starting to emerge. Notably, some were produced by the Parliament of Canada and the European Union as a result of laws calling for the translation of all governmental proceedings into all official languages of the corresponding systems of government. Many of the notable early successes occurred in the field of machine translation. In 1993, the IBM alignment models were used for statistical machine translation. Compared to previous machine translation systems, which were symbolic systems manually coded by computational linguists, these systems were statistical, which allowed them to automatically learn from large textual corpora. Though these systems do not work well in situations where only small corpora is available, so data-efficient methods continue to be an area of research and development. In 2001, a one-billion-word large text corpus, scraped from the Internet, referred to as "very very large" at the time, was used for word disambiguation. To take advantage of large, unlabelled datasets, algorithms were developed for unsupervised and self-supervised learning. Generally, this task is much more difficult than supervised learning, and typically produces less accurate results for a given amount of input data. However, there is an enormous amount of non-annotated data available (including, among other things, the entire content of the World Wide Web), which can often make up for the inferior results. == Neural period == Neural language models were developed in 1990s. In 1990, the Elman network, using a recurrent neural network, encoded each word in a training set as a vector, called a word embedding, and the whole vocabulary as a vector database, allowing it to perform such tasks as sequence-predictions that are beyond the power of a simple multilayer perceptron. A shortcoming of the static embeddings was that they didn't differentiate between multiple meanings of homonyms. Yoshua Bengio developed the first neural probabilistic language model in 2000. Novel algorithms, availability of larger datasets and higher processing power made possible training of larger and larger language models. Attention mechanism was introduced by Bahdanau et al. in 2014. This work laid the foundations for the famous "Attention Is All You Need" paper that introduced the Transformer architecture in 2017. The concept of large language model (LLM) emerged in late 2010s. LLM is a language model trained with self-supervised learning on vast amount of text. Earliest public LLMs had hundreds of millions of parameters, but this number quickly rose to billion and even trillions. In recent years, advancements in deep learning and large language models have significantly enhanced the capabilities of natural language processing, leading to widespread applications in areas such as healthcare, customer service, and content generation. == Software ==

Gallery software

Gallery software is software that helps the user publish or share photos, pictures, videos or other digital media. Most galleries are located on Web servers, where users are allowed to register and publish their pictures. Gallery software usually features automatic image resizing, allows digital media be categorized into sets, and allows comments. == Types == Early digital media publishing and sharing was done with imageboards. The boards are by topics, sometimes called "chan". Each discussion in a "chan" are started with a piece of digital media, and follow-up discussions can contain another piece too. Software works in this way: Futallaby, Danbooru. Traditionally, galleries are managed. An administrator maintains a set of or hierarchy of albums. The users can upload their digital media in one of the existing albums defined by an administrator, or create their own albums. The users with sufficient permission can re-categorise the digital media others uploaded. Often, the site's administrator can define which album the users are allowed to categorise their media into, or delete other user's content. Examples are open source galleries Coppermine, Gallery Project. There are decentralised gallery software that does not have an administrator for managing contents. Pinterest, Flickr and DeviantArt has been successful with this model. Open source gallery software MediaGoblin works in this way. Each user can create their own "collections", to categorise theirs or other users' media. However users cannot put media into other user's collections. Each user's category is separate. There is no centralised theme or hierarchy for the media.

Lexxe

Lexxe is an internet search engine that applies Natural Language Processing in its semantic search technology. Founded in 2005 by Dr. Hong Liang Qiao, Lexxe is based in Sydney, Australia. Today, Lexxe's key focus is on sentiment search with the launch of a news sentiment search site at News & Moods (www.newsandmoods.com). Lexxe has experienced several stages of change of focus in search technology: Lexxe launched its Alpha version in 2005, featuring Natural Language question answering (i.e. users could ask questions in English to the search engine apart from keyword searches — this feature has been suspended for redevelopment since 2010). It used only algorithms to extract answers from web pages, with no question-answer pair databases prepared in advance. In 2011, Lexxe launched a beta version with a new search technology called Semantic Key. Semantic Keys enable users to query with a conceptual keyword (or a keyword with a special meaning, hence the term Semantic Key) in order to find instances under the concept, e.g. price → $5.95 or €200, color → red, yellow, white. For example, “price: a pound of apples”, “color: ferrari”. With initial 500 Semantic Keys at the Beta launch, Lexxe became the first search engine in the world to offer this unique and useful search technology to the users. The cost of building Semantic Keys was too heavy though. In 2017, Lexxe launched News & Moods (www.newsandmoods.com), an open platform for news sentiment search, a first step towards sentiment search feature for the entire Internet search in Lexxe search engine. News & Moods also comes with smartphone apps in Android and iOS.

CLEVER score

The CLEVER (Cross Lipschitz Extreme Value for nEtwork Robustness) score is a way of measuring the robustness of an artificial neural network towards adversarial attacks. It was developed by a team at the MIT-IBM Watson AI Lab in IBM Research and first presented at the 2018 International Conference on Learning Representations. It was mentioned and reviewed by Ian Goodfellow as well. It was adopted into an educational game Fool The Bank by Narendra Nath Joshi, Abhishek Bhandwaldar and Casey Dugan
