It has been applied to hundreds of the Vindolanda tablets by the Centre for the Study of Ancient Documents at the University of Oxford in conjunction with the British Museum. It has also been deployed, by Ben Altshuler of the Institute for Digital Archaeology, to scan the Philae obelisk at Kingston Lacy and the Parian Chronicle at the Ashmolean Museum; in both cases scans revealed significant, previously illegible text. Method was also used for identifying microscopic worked antler from Star Carr and recording ancient rock art in Armenia. A 'dome' supporting twenty-four lights has been used to image paintings in the National Gallery and produce polynomial texture maps, providing information on condition phenomena for conservation purposes. Studies of the technique at the National Gallery and Tate concluded that it is an effective tool for documenting changes in the condition of paintings, more easily repeatable than raking light photography, and therefore could be used to assess paintings during structural treatment and before and after loan. Twelve dome-based systems built by the University of Southampton have been used to capture thousands of cuneiform tablets at various museums.     In mathematical optimization and decision theory, a loss function or cost function (sometimes also called an error function) is a function that maps an event or values of one or more variables onto a real number intuitively representing some "cost" associated with the event. An optimization problem seeks to minimize a loss function. An objective function is either a loss function or its opposite (in specific domains, variously called a reward function, a profit function, a utility function, a fitness function, etc.), in which case it is to be maximized. The loss function could include terms from several levels of the hierarchy. In statistics, typically a loss function is used for parameter estimation, and the event in question is some function of the difference between estimated and true values for an instance of data. The concept, as old as Laplace, was reintroduced in statistics by Abraham Wald in the middle of the 20th century. In the context of economics, for example, this is usually economic cost or regret. In classification, it is the penalty for an incorrect classification of an example. In actuarial science, it is used in an insurance context to model benefits paid over premiums, particularly since the works of Harald Cramér in the 1920s. In optimal control, the loss is the penalty for failing to achieve a desired value. In financial risk management, the function is mapped to a monetary loss. == Examples == === Regret === Leonard J. It is often more mathematically tractable than other loss functions because of the properties of variances, as well as being symmetric: an error above the target causes the same loss as the same magnitude of error below the target.     Triplet loss is a machine learning loss function widely used in one-shot learning, a setting where models are trained to generalize effectively from limited examples. Training with the contrastive loss pulls embeddings of similar pairs closer together, and pushes dissimilar pairs apart. Its pairwise approach is greedy, as it considers each pair in isolation. Triplet loss innovates by considering relative distances. Its goal is that the embedding of an anchor (query) point be closer to positive points than to negative points (also accounting for the margin). It does not try to further optimize the distances once this requirement is met. This is approximated by simultaneously considering two pairs (anchor-positive and anchor-negative), rather than each pair in isolation. == Triplet "mining" == One crucial implementation detail when training with triplet loss is triplet "mining", which focuses on the smart selection of triplets for optimization. This process adds an additional layer of complexity compared to contrastive loss. A naive approach to preparing training data for the triplet loss involves randomly selecting triplets from the dataset. To speed-up training convergence, it is essential to focus on challenging triplets. In the FaceNet paper, several options were explored, eventually arriving at the following. Triplet mining is performed at each training step, from within the sample points contained in the training batch (this is known as online mining), after embeddings were computed for all points in the batch. EDM was originally developed by Robert May and George Sugihara. It can be considered a methodology for data modeling, predictive analytics, dynamical system analysis, machine learning and time series analysis. == Description == Mathematical models have tremendous power to describe observations of real-world systems. They are routinely used to test hypothesis, explain mechanisms and predict future outcomes. However, real-world systems are often nonlinear and multidimensional, in some instances rendering explicit equation-based modeling problematic. Empirical models, which infer patterns and associations from the data instead of using hypothesized equations, represent a natural and flexible framework for modeling complex dynamics. Donald DeAngelis and Simeon Yurek illustrated that canonical statistical models are ill-posed when applied to nonlinear dynamical systems. A hallmark of nonlinear dynamics is state-dependence: system states are related to previous states governing transition from one state to another. EDM operates in this space, the multidimensional state-space of system dynamics rather than on one-dimensional observational time series. EDM does not presume relationships among states, for example, a functional dependence, but projects future states from localised, neighboring states. EDM is thus a state-space, nearest-neighbors paradigm where system dynamics are inferred from states derived from observational time series. This provides a model-free representation of the system naturally encompassing nonlinear dynamics. A cornerstone of EDM is recognition that time series observed from a dynamical system can be transformed into higher-dimensional state-spaces by time-delay embedding with Takens's theorem.     Word2vec

    Word2vec is a technique in natural language processing for obtaining vector representations of words. These vectors capture information about the meaning of the word based on the surrounding words. The word2vec algorithm estimates these representations by modeling text in a large corpus. Once trained, such a model can detect synonymous words or suggest additional words for a partial sentence. Word2vec was developed by Tomáš Mikolov, Kai Chen, Greg Corrado, Ilya Sutskever and Jeff Dean at Google, and published in 2013. Word2vec represents a word as a high-dimension vector of numbers which capture relationships between words. In particular, words which appear in similar contexts are mapped to vectors which are nearby as measured by cosine similarity. This indicates the level of semantic similarity between the words, so for example the vectors for walk and ran are nearby, as are those for "but" and "however", and "Berlin" and "Germany". == Approach == Word2vec is a group of related models that are used to produce word embeddings. These models are shallow, two-layer neural networks that are trained to reconstruct linguistic contexts of words. Word2vec takes as its input a large corpus of text and produces a mapping of the set of words to a vector space, typically of several hundred dimensions, with each unique word in the corpus being assigned a vector in the space. Word2vec can use either of two model architectures to produce these distributed representations of words: continuous bag of words (CBOW) or continuously sliding skip-gram. In both architectures, word2vec considers both individual words and a sliding context window as it iterates over the corpus. The CBOW can be viewed as a 'fill in the blank' task, where the word embedding represents the way the word influences the relative probabilities of other words in the context window. Words which are semantically similar should influence these probabilities in similar ways, because semantically similar words should be used in similar contexts. The order of context words does not influence prediction (bag of words assumption). In the continuous skip-gram architecture, the model uses the current word to predict the surrounding window of context words. The skip-gram architecture weighs nearby context words more heavily than more distant context words. According to the authors' note, CBOW is faster while skip-gram does a better job for infrequent words. After the model is trained, the learned word embeddings are positioned in the vector space such that words that share common contexts in the corpus — that is, words that are semantically and syntactically similar — are located close to one another in the space.     Shape factors are dimensionless quantities used in image analysis and microscopy that numerically describe the shape of a particle, independent of its size. Shape factors are calculated from measured dimensions, such as diameter, chord lengths, area, perimeter, centroid, moments, etc. The dimensions of the particles are usually measured from two-dimensional cross-sections or projections, as in a microscope field, but shape factors also apply to three-dimensional objects. The particles could be the grains in a metallurgical or ceramic microstructure, or the microorganisms in a culture, for example. The dimensionless quantities often represent the degree of deviation from an ideal shape, such as a circle, sphere or equilateral polyhedron. Shape factors are often normalized, that is, the value ranges from zero to one.     Margin-infused relaxed algorithm (MIRA) is a machine learning and online algorithm for multiclass classification problems. It is designed to learn a set of parameters (vector or matrix) by processing all the given training examples one-by-one and updating the parameters according to each training example, so that the current training example is classified correctly with a margin against incorrect classifications at least as large as their loss. The change of the parameters is kept as small as possible. A two-class version called binary MIRA simplifies the algorithm by not requiring the solution of a quadratic programming problem (see below). When used in a one-vs-all configuration, binary MIRA can be extended to a multiclass learner that approximates full MIRA, but may be faster to train.     Vanishing gradient problem

    In machine learning, the vanishing gradient problem is the problem of greatly diverging gradient magnitudes between earlier and later layers encountered when training neural networks with backpropagation. In such methods, neural network weights are updated proportional to their partial derivative of the loss function. As the number of forward propagation steps in a network increases, for instance due to greater network depth, the gradients of earlier weights are calculated with increasingly many multiplications. These multiplications shrink the gradient magnitude. Consequently, the gradients of earlier weights will be exponentially smaller than the gradients of later weights. This difference in gradient magnitude might introduce instability in the training process, slow it, or halt it entirely. For instance, consider the hyperbolic tangent activation function. The gradients of this function are in range [0,1]. The product of repeated multiplication with such gradients decreases exponentially. The inverse problem, when weight gradients at earlier layers get exponentially larger, is called the exploding gradient problem. Backpropagation allowed researchers to train supervised deep artificial neural networks from scratch, initially with little success. Hochreiter's diplom thesis of 1991 formally identified the reason for this failure in the "vanishing gradient problem", which not only affects many-layered feedforward networks, but also recurrent networks.     Molecular graphics

    Molecular graphics is the discipline and philosophy of studying molecules and their properties through graphical representation. IUPAC limits the definition to representations on a "graphical display device". Ever since Dalton's atoms and Kekulé's benzene, there has been a rich history of hand-drawn atoms and molecules, and these representations have had an important influence on modern molecular graphics. Colour molecular graphics are often used on chemistry journal covers artistically. == History == Prior to the use of computer graphics in representing molecular structure, Robert Corey and Linus Pauling developed a system for representing atoms or groups of atoms from hard wood on a scale of 1 inch = 1 angstrom connected by a clamping device to maintain the molecular configuration. These early models also established the CPK coloring scheme that is still used today to differentiate the different types of atoms in molecular models (e.g. carbon = black, oxygen = red, nitrogen = blue, etc). This early model was improved upon in 1966 by W.L. Koltun and are now known as Corey-Pauling-Koltun (CPK) models. The earliest efforts to produce models of molecular structure was done by Project MAC using wire-frame models displayed on a cathode ray tube in the mid 1960s. In 1965, Carroll Johnson distributed the Oak Ridge thermal ellipsoid plot (ORTEP) that visualized molecules as a ball-and-stick model with lines representing the bonds between atoms and ellipsoids to represent the probability of thermal motion. Thermal ellipsoid plots quickly became the de facto standard used in the display of X-ray crystallography data, and are still in wide use today. The first practical use of molecular graphics was a simple display of the protein myoglobin using a wireframe representation in 1966 by Cyrus Levinthal and Robert Langridge working at Project MAC. Among the milestones in high-performance molecular graphics was the work of Nelson Max in "realistic" rendering of macromolecules using reflecting spheres. Initially much of the technology concentrated on high-performance 3D graphics. During the 1970s, methods for displaying 3D graphics using cathode ray tubes were developed using continuous tone computer graphics in combination with electro-optic shutter viewing devices. The first devices used an active shutter 3D system, generating different perspective views for the left and right channel to provide the illusion of three-dimensional viewing. Stereoscopic viewing glasses were designed using lead lanthanum zirconate titanate (PLZT) ceramics as electronically controlled shutter elements. Active 3D glasses require batteries and work in concert with the display to actively change the presentation by the lenses to the wearer's eyes. Many modern 3D glasses use a passive, polarized 3D system that enables the wearer to visualize 3D effects based on their own perception. Passive 3D glasses are more common today since they are less expensive. The requirements of macromolecular crystallography also drove molecular graphics because the traditional techniques of physical model-building could not scale. The first two protein structures solved by molecular graphics without the aid of the Richards' Box were built with Stan Swanson's program FIT on the Vector General graphics display in the laboratory of Edgar Meyer at Texas A&M University: First Marge Legg in Al Cotton's lab at A&M solved a second, higher-resolution structure of staph. nuclease (1975) and then Jim Hogle solved the structure of monoclinic lysozyme in 1976. A full year passed before other graphics systems were used to replace the Richards' Box for modelling into density in 3-D. Alwyn Jones' FRODO program (and later "O") were developed to overlay the molecular electron density determined from X-ray crystallography and the hypothetical molecular structure. === Timeline === == Types == === Ball-and-stick models === In the ball-and-stick model, atoms are drawn as small sphered connected by rods representing the chemical bonds between them. === Space-filling models === In the space-filling model, atoms are drawn as solid spheres to suggest the space they occupy, in proportion to their van der Waals radii. Atoms that share a bond overlap with each other. === Surfaces === In some models, the surface of the molecule is approximated and shaded to represent a physical property of the molecule, such as electronic charge density. === Ribbon diagrams === Ribbon diagrams are schematic representations of protein structure and are one of the most common methods of protein depiction used today. The ribbon shows the overall path and organization of the protein backbone in 3D, and serves as a visual framework on which to hang details of the full atomic structure, such as the balls for the oxygen atoms bound to the active site of myoglobin in the adjacent image. Ribbon diagrams are generated by interpolating a smooth curve through the polypeptide backbone. α-helices are shown as coiled ribbons or thick tubes, β-strands as arrows, and non-repetitive coils or loops as lines or thin tubes.     Sammon mapping or Sammon projection is an algorithm that maps a high-dimensional space to a space of lower dimensionality (see multidimensional scaling) by trying to preserve the structure of inter-point distances in high-dimensional space in the lower-dimension projection. This diagrammatic representation is frequently used in different contexts: in hierarchical clustering, it illustrates the arrangement of the clusters produced by the corresponding analyses. in computational biology, it shows the clustering of genes or samples, sometimes in the margins of heatmaps. in phylogenetics, it displays the evolutionary relationships among various biological taxa.
