    A self-organizing map (SOM) or self-organizing feature map (SOFM) is an unsupervised machine learning technique used to produce a low-dimensional (typically two-dimensional) representation of a higher-dimensional data set while preserving the topological structure of the data. For example, a data set with p {\displaystyle p} variables measured in n {\displaystyle n} observations could be represented as clusters of observations with similar values for the variables. These clusters then could be visualized as a two-dimensional "map" such that observations in proximal clusters have more similar values than observations in distal clusters. This can make high-dimensional data easier to visualize and analyze. A SOM is a type of artificial neural network but is trained using competitive learning rather than the error-correction learning (e.g., backpropagation with gradient descent) used by other artificial neural networks. The SOM was introduced by the Finnish professor Teuvo Kohonen in the 1980s and therefore is sometimes called a Kohonen map or Kohonen network. The Kohonen map or network is a computationally convenient abstraction building on biological models of neural systems from the 1970s and morphogenesis models dating back to Alan Turing in the 1950s. SOMs create internal representations reminiscent of the cortical homunculus, a distorted representation of the human body, based on a neurological "map" of the areas and proportions of the human brain dedicated to processing sensory functions, for different parts of the body. == Overview == Self-organizing maps, like most artificial neural networks, operate in two modes: training and mapping. First, training uses an input data set (the "input space") to generate a lower-dimensional representation of the input data (the "map space"). Second, mapping classifies additional input data using the generated map. The goal of training is to represent an input space with p dimensions as a map space with n dimensions, where p > n. Specifically, an input space with p variables is said to have p dimensions. A map space consists of components called "nodes" or "neurons", which are arranged as a hexagonal or rectangular grid with two dimensions. The number of nodes and their arrangement are specified beforehand based on the larger goals of the analysis and exploration of the data. Each node in the map space is associated with a "weight" vector, which is the position of the node in the input space. While nodes in the map space stay fixed, training consists in moving weight vectors toward the input data (reducing a distance metric such as Euclidean distance) without spoiling the topology induced from the map space. After training, the map can be used to classify additional observations for the input space by finding the node with the closest weight vector (smallest distance metric) to the input space vector. == Learning algorithm == The goal of learning in the self-organizing map is to cause different parts of the network to respond similarly to certain input patterns. This is partly motivated by how visual, auditory or other sensory information is handled in separate parts of the cerebral cortex in the human brain. The weights of the neurons are initialized either to small random values or sampled evenly from the subspace spanned by the two largest principal component eigenvectors. With the latter alternative, learning is much faster because the initial weights already give a good approximation of SOM weights. The network must be fed a large number of example vectors that represent, as close as possible, the kinds of vectors expected during mapping. The examples are usually administered several times as iterations. The training utilizes competitive learning. When a training example is fed to the network, its Euclidean distance to all weight vectors is computed. The neuron whose weight vector is most similar to the input is called the best matching unit (BMU). The weights of the BMU and neurons close to it in the SOM grid are adjusted towards the input vector. The magnitude of the change decreases with time and with the grid-distance from the BMU. Depending on the implementations, t can scan the training data set systematically (t is 0, 1, 2...T-1, then repeat, T being the training sample's size), be randomly drawn from the data set (bootstrap sampling), or implement some other sampling method (such as jackknifing). The neighborhood function θ(u, v, s) (also called function of lateral interaction) depends on the grid-distance between the BMU (neuron u) and neuron v. In the simplest form, it is 1 for all neurons close enough to BMU and 0 for others, but the Gaussian and Mexican-hat functions are common choices, too. Regardless of the functional form, the neighborhood function shrinks with time. At the beginning when the neighborhood is broad, the self-organizing takes place on the global scale. When the neighborhood has shrunk to just a couple of neurons, the weights are converging to local estimates. In some implementations, the learning coefficient α and the neighborhood function θ decrease steadily with increasing s, in others (in particular those where t scans the training data set) they decrease in step-wise fashion, once every T steps. This process is repeated for each input vector for a (usually large) number of cycles λ. The network winds up associating output nodes with groups or patterns in the input data set. If these patterns can be named, the names can be attached to the associated nodes in the trained net. During mapping, there will be one single winning neuron: the neuron whose weight vector lies closest to the input vector. This can be simply determined by calculating the Euclidean distance between input vector and weight vector. While representing input data as vectors has been emphasized in this article, any kind of object which can be represented digitally, which has an appropriate distance measure associated with it, and in which the necessary operations for training are possible can be used to construct a self-organizing map.     Blockmodeling is a set or a coherent framework, that is used for analyzing social structure and also for setting procedure(s) for partitioning (clustering) social network's units (nodes, vertices, actors), based on specific patterns, which form a distinctive structure through interconnectivity. It is primarily used in statistics, machine learning and network science. As an empirical procedure, blockmodeling assumes that all the units in a specific network can be grouped together to such extent to which they are equivalent. Regarding equivalency, it can be structural, regular or generalized. Using blockmodeling, a network can be analyzed using newly created blockmodels, which transforms large and complex network into a smaller and more comprehensible one. At the same time, the blockmodeling is used to operationalize social roles. While some contend that the blockmodeling is just clustering methods, Bonacich and McConaghy state that "it is a theoretically grounded and algebraic approach to the analysis of the structure of relations". Blockmodeling's unique ability lies in the fact that it considers the structure not just as a set of direct relations, but also takes into account all other possible compound relations that are based on the direct ones. The principles of blockmodeling were first introduced by Francois Lorrain and Harrison C. White in 1971. Blockmodeling is considered as "an important set of network analytic tools" as it deals with delineation of role structures (the well-defined places in social structures, also known as positions) and the discerning the fundamental structure of social networks. According to Batagelj, the primary "goal of blockmodeling is to reduce a large, potentially incoherent network to a smaller comprehensible structure that can be interpreted more readily". Blockmodeling was at first used for analysis in sociometry and psychometrics, but has now spread also to other sciences. == Definition == A network as a system is composed of (or defined by) two different sets: one set of units (nodes, vertices, actors) and one set of links between the units. Using both sets, it is possible to create a graph, describing the structure of the network. During blockmodeling, the researcher is faced with two problems: how to partition the units (e.g., how to determine the clusters (or classes), that then form vertices in a blockmodel) and then how to determine the links in the blockmodel (and at the same time the values of these links). In the social sciences, the networks are usually social networks, composed of several individuals (units) and selected social relationships among them (links). Real-world networks can be large and complex; blockmodeling is used to simplify them into smaller structures that can be easier to interpret. Specifically, blockmodeling partitions the units into clusters and then determines the ties among the clusters. At the same time, blockmodeling can be used to explain the social roles existing in the network, as it is assumed that the created cluster of units mimics (or is closely associated with) the units' social roles. Blockmodeling can thus be defined as a set of approaches for partitioning units into clusters (also known as positions) and links into blocks, which are further defined by the newly obtained clusters. A block (also blockmodel) is defined as a submatrix, that shows interconnectivity (links) between nodes, present in the same or different clusters. Each of these positions in the cluster is defined by a set of (in)direct ties to and from other social positions. These links (connections) can be directed or undirected; there can be multiple links between the same pair of objects or they can have weights on them. If there are not any multiple links in a network, it is called a simple network. A matrix representation of a graph is composed of ordered units, in rows and columns, based on their names. The ordered units with similar patterns of links are partitioned together in the same clusters. Clusters are then arranged together so that units from the same clusters are placed next to each other, thus preserving interconnectivity. In the next step, the units (from the same clusters) are transformed into a blockmodel. With this, several blockmodels are usually formed, one being core cluster and others being cohesive; a core cluster is always connected to cohesive ones, while cohesive ones cannot be linked together. Clustering of nodes is based on the equivalence, such as structural and regular. The primary objective of the matrix form is to visually present relations between the persons included in the cluster. These ties are coded dichotomously (as present or absent), and the rows in the matrix form indicate the source of the ties, while the columns represent the destination of the ties. Equivalence can have two basic approaches: the equivalent units have the same connection pattern to the same neighbors or these units have same or similar connection pattern to different neighbors. If the units are connected to the rest of network in identical ways, then they are structurally equivalent. Units can also be regularly equivalent, when they are equivalently connected to equivalent others. With blockmodeling, it is necessary to consider the issue of results being affected by measurement errors in the initial stage of acquiring the data. == Different approaches == Regarding what kind of network is undergoing blockmodeling, a different approach is necessary. Networks can be one–mode or two–mode. In the former all units can be connected to any other unit and where units are of the same type, while in the latter the units are connected only to the unit(s) of a different type. Regarding relationships between units, they can be single–relational or multi–relational networks. Further more, the networks can be temporal or multilevel and also binary (only 0 and 1) or signed (allowing negative ties)/values (other values are possible) networks. Different approaches to blockmodeling can be grouped into two main classes: deterministic blockmodeling and stochastic blockmodeling approaches. Deterministic blockmodeling is then further divided into direct and indirect blockmodeling approaches. Among direct blockmodeling approaches are: structural equivalence and regular equivalence. Structural equivalence is a state, when units are connected to the rest of the network in an identical way(s), while regular equivalence occurs when units are equally related to equivalent others (units are not necessarily sharing neighbors, but have neighbour that are themselves similar). Indirect blockmodeling approaches, where partitioning is dealt with as a traditional cluster analysis problem (measuring (dis)similarity results in a (dis)similarity matrix), are: conventional blockmodeling, generalized blockmodeling: generalized blockmodeling of binary networks, generalized blockmodeling of valued networks and generalized homogeneity blockmodeling, prespecified blockmodeling. According to Brusco and Steinley (2011), the blockmodeling can be categorized (using a number of dimensions): deterministic or stochastic blockmodeling, one–mode or two–mode networks, signed or unsigned networks, exploratory or confirmatory blockmodeling. == Blockmodels == Blockmodels (sometimes also block models) are structures in which: vertices (e.g., units, nodes) are assembled within a cluster, with each cluster identified as a vertex; from such vertices a graph can be constructed; combinations of all the links (ties), represented in a block as a single link between positions, while at the same time constructing one tie for each block. In a case, when there are no ties in a block, there will be no ties between the two positions that define the block. Computer programs can partition the social network according to pre-set conditions. When empirical blocks can be reasonably approximated in terms of ideal blocks, such blockmodels can be reduced to a blockimage, which is a representation of the original network, capturing its underlying 'functional anatomy'. Thus, blockmodels can "permit the data to characterize their own structure", and at the same time not seek to manifest a preconceived structure imposed by the researcher. At the consumer level, system wide color management is available in most of Apple's products (macOS, iOS, iPadOS, watchOS). Microsoft Windows lacks system wide color management and virtually all applications do not employ color management. Windows' media player API is not color space aware, and if applications want to color manage videos manually, they have to incur significant performance and power consumption penalties. Android supports system wide color management, but most devices ship with color management disabled. == Overview == Characterize. Every color-managed device requires a personalized table, or "color profile," which characterizes the color response of that particular device. Standardize. Each color profile describes these colors relative to a standardized set of reference colors (the "Profile Connection Space"). Translate. Color-managed software then uses these standardized profiles to translate color from one device to another. This is usually performed by a color management module (CMM). == Hardware == === Characterization === To describe the behavior of various output devices, they must be compared (measured) in relation to a standard color space. Often a step called linearization is performed first, to undo the effect of gamma correction that was done to get the most out of limited 8-bit color paths. Instruments used for measuring device colors include colorimeters and spectrophotometers. As an intermediate result, the device gamut is described in the form of scattered measurement data. The transformation of the scattered measurement data into a more regular form, usable by the application, is called profiling. Profiling is a complex process involving mathematics, intense computation, judgment, testing, and iteration. After the profiling is finished, an idealized color description of the device is created. This description is called a profile. === Calibration === Calibration is like characterization, except that it can include the adjustment of the device, as opposed to just the measurement of the device. Color management is sometimes sidestepped by calibrating devices to a common standard color space such as sRGB; when such calibration is done well enough, no color translations are needed to get all devices to handle colors consistently. This avoidance of the complexity of color management was one of the goals in the development of sRGB. == Color profiles == === Embedding === Image formats themselves (such as TIFF, JPEG, PNG, EPS, PDF, and SVG) may contain embedded color profiles but are not required to do so by the image format. The International Color Consortium standard was created to bring various developers and manufacturers together. The ICC standard permits the exchange of output device characteristics and color spaces in the form of metadata. This allows the embedding of color profiles into images as well as storing them in a database or a profile directory. === Working spaces === Working spaces, such as sRGB, Adobe RGB or ProPhoto are color spaces that facilitate good results while editing. For instance, pixels with equal values of R,G,B should appear neutral. Using a large (gamut) working space will lead to posterization, while using a small working space will lead to clipping. This trade-off is a consideration for the critical image editor. == Color transformation == Color transformation, or color space conversion, is the transformation of the representation of a color from one color space to another. This calculation is required whenever data is exchanged inside a color-managed chain and carried out by a Color Matching Module. Transforming profiled color information to different output devices is achieved by referencing the profile data into a standard color space. It makes it easier to convert colors from one device to a selected standard color space and from that to the colors of another device. By ensuring that the reference color space covers the many possible colors that humans can see, this concept allows one to exchange colors between many different color output devices. Color transformations can be represented by two profiles (source profile and target profile) or by a devicelink profile. In this process there are approximations involved which make sure that the image keeps its important color qualities and also gives an opportunity to control on how the colors are being changed. === Profile connection space === In the terminology of the International Color Consortium, a translation between two color spaces can go through a profile connection space (PCS): Color Space 1 → PCS (CIELAB or CIEXYZ) → Color space 2; conversions into and out of the PCS are each specified by a profile. === Gamut mapping === In nearly every translation process, we have to deal with the fact that the color gamut of different devices vary in range which makes an accurate reproduction impossible. They therefore need some rearrangement near the borders of the gamut. Some colors must be shifted to the inside of the gamut, as they otherwise cannot be represented on the output device and would simply be clipped. This so-called gamut mismatch occurs for example, when we translate from the RGB color space with a wider gamut into the CMYK color space with a narrower gamut range. In this example, the dark highly saturated purplish-blue color of a typical computer monitor's "blue" primary is impossible to print on paper with a typical CMYK printer. The nearest approximation within the printer's gamut will be much less saturated. Conversely, an inkjet printer's "cyan" primary, a saturated mid-brightness blue, is outside the gamut of a typical computer monitor. The color management system can utilize various methods to achieve desired results and give experienced users control of the gamut mapping behavior. ==== Rendering intent ==== When the gamut of source color space exceeds that of the destination, saturated colors are liable to become clipped (inaccurately represented), or more formally burned.     Consensus clustering is a method of aggregating (potentially conflicting) results from multiple clustering algorithms. Also called cluster ensembles or aggregation of clustering (or partitions), it refers to the situation in which a number of different (input) clusterings have been obtained for a particular dataset and it is desired to find a single (consensus) clustering which is a better fit in some sense than the existing clusterings. Consensus clustering is thus the problem of reconciling clustering information about the same data set coming from different sources or from different runs of the same algorithm. When cast as an optimization problem, consensus clustering is known as median partition, and has been shown to be NP-complete, even when the number of input clusterings is three. Consensus clustering for unsupervised learning is analogous to ensemble learning in supervised learning. == Issues with existing clustering techniques == Current clustering techniques do not address all the requirements adequately. Dealing with large number of dimensions and large number of data items can be problematic because of time complexity; Effectiveness of the method depends on the definition of "distance" (for distance-based clustering) If an obvious distance measure doesn't exist, we must "define" it, which is not always easy, especially in multidimensional spaces. The result of the clustering algorithm (that, in many cases, can be arbitrary itself) can be interpreted in different ways. == Justification for using consensus clustering == There are potential shortcomings for all existing clustering techniques. This may cause interpretation of results to become difficult, especially when there is no knowledge about the number of clusters. Clustering methods are also very sensitive to the initial clustering settings, which can cause non-significant data to be amplified in non-reiterative methods. An extremely important issue in cluster analysis is the validation of the clustering results, that is, how to gain confidence about the significance of the clusters provided by the clustering technique (cluster numbers and cluster assignments). Lacking an external objective criterion (the equivalent of a known class label in supervised analysis), this validation becomes somewhat elusive. Iterative descent clustering methods, such as the SOM and k-means clustering circumvent some of the shortcomings of hierarchical clustering by providing for univocally defined clusters and cluster boundaries. Consensus clustering provides a method that represents the consensus across multiple runs of a clustering algorithm, to determine the number of clusters in the data, and to assess the stability of the discovered clusters. The method can also be used to represent the consensus over multiple runs of a clustering algorithm with random restart (such as K-means, model-based Bayesian clustering, SOM, etc.), so as to account for its sensitivity to the initial conditions. It can provide data for a visualization tool to inspect cluster number, membership, and boundaries. It has been shown that the Monti consensus clustering algorithm is able to claim apparent stability of chance partitioning of null datasets drawn from a unimodal distribution, and thus has the potential to lead to over-interpretation of cluster stability in a real study. If clusters are not well separated, consensus clustering could lead one to conclude apparent structure when there is none, or declare cluster stability when it is subtle. Identifying false positive clusters is a common problem throughout cluster research, and has been addressed by methods such as SigClust and the GAP-statistic. However, these methods rely on certain assumptions for the null model that may not always be appropriate. It can be compared to long short-term memory (LSTM) in functionality, but is more biologically explainable. It uses the primary value learned value model to train prefrontal cortex working-memory updating system, based on the biology of the prefrontal cortex and basal ganglia. It is used as part of the Leabra framework and was implemented in Emergent in 2019. == Abstract == The prefrontal cortex has long been thought to subserve both working memory (the holding of information online for processing) and "executive" functions (deciding how to manipulate working memory and perform processing). Although many computational models of working memory have been developed, the mechanistic basis of executive function remains elusive. PBWM is a computational model of the prefrontal cortex to control both itself and other brain areas in a strategic, task-appropriate manner. These learning mechanisms are based on subcortical structures in the midbrain, basal ganglia and amygdala, which together form an actor/critic architecture. The critic system learns which prefrontal representations are task-relevant and trains the actor, which in turn provides a dynamic gating mechanism for controlling working memory updating. Computationally, the learning mechanism is designed to simultaneously solve the temporal and structural credit assignment problems. The model's performance compares favorably with standard backpropagation-based temporal learning mechanisms on the challenging 1-2-AX working memory task, and other benchmark working memory tasks. == Model == First, there are multiple separate stripes (groups of units) in the prefrontal cortex and striatum layers. Each stripe can be independently updated, such that this system can remember several different things at the same time, each with a different "updating policy" of when memories are updated and maintained. The active maintenance of the memory is in prefrontal cortex (PFC), and the updating signals (and updating policy more generally) come from the striatum units (a subset of basal ganglia units). PVLV provides reinforcement learning signals to train up the dynamic gating system in the basal ganglia. === Sensory input and motor output === The sensory input is connected to the posterior cortex which is connected to the motor output. This term draws a loose analogy with human psychology, where a hallucination typically involves false percepts. For example, a chatbot powered by large language models (LLMs), like ChatGPT, may embed plausible-sounding random falsehoods within its generated content. Detecting and mitigating errors and hallucinations pose significant challenges for practical deployment and reliability of LLMs in high-stakes scenarios, such as chip design, supply chain logistics, and medical diagnostics. Some software engineers and statisticians have criticized the specific term "AI hallucination" for unreasonably anthropomorphizing computers. Symbolic artificial intelligence models generally do not produce hallucinations, unlike large language models. == Term == === Origin === Since the 1980s, the term "hallucination" has been used in computer vision with a positive connotation to describe the process of adding detail to an image. For example, the task of generating high-resolution face images from low-resolution inputs is called face hallucination. The first documented use of the term "hallucination" in this sense is in the PhD thesis of Eric Mjolsness in 1986. A notable work is the face hallucination algorithm by Simon Baker and Takeo Kanade published in 1999. In the 2000s, hallucinations were described in statistical machine translation as a failure mode. Since the 2010s, the term has undergone a semantic shift to signify the generation of factually incorrect or misleading outputs by AI systems in tasks like machine translation and object detection. In 2015, hallucinations were identified in visual semantic role labeling tasks by Saurabh Gupta and Jitendra Malik. In 2015, computer scientist Andrej Karpathy used the term "hallucinated" in a blog post to describe his recurrent neural network (RNN) language model generating an incorrect citation link. In 2017, Google researchers used the term to describe the responses generated by neural machine translation (NMT) models when they are not related to the source text, and in 2018, the term was used in computer vision to describe instances where non-existent objects are erroneously detected because of adversarial attacks. In July 2021, Meta warned during its release of BlenderBot 2 that the system is prone to "hallucinations", which Meta defined as "confident statements that are not true". Following OpenAI's ChatGPT release in beta version in November 2022, some users complained that such chatbots often seem to pointlessly embed plausible-sounding random falsehoods within their generated content. Many news outlets, including The New York Times, started to use the term "hallucinations" to describe these models' frequently incorrect or inconsistent responses. In 2023, the Cambridge dictionary updated its definition of hallucination to include this new sense specific to the field of AI. Some researchers have highlighted a lack of consistency in how the term is used, but also identified several alternative terms in the literature, such as confabulations, fabrications, and factual errors. === Definitions and alternatives === Uses, definitions and characterizations of the term "hallucination" in the context of LLMs include: "a tendency to invent facts in moments of uncertainty" (OpenAI, May 2023) "a model's logical mistakes" (OpenAI, May 2023) "fabricating information entirely, but behaving as if spouting facts" (CNBC, May 2023) "making up information" (The Verge, February 2023) "probability distributions" (in scientific contexts) Journalist Benj Edwards, in Ars Technica, writes that the term "hallucination" is controversial, but that some form of metaphor remains necessary; Edwards suggests "confabulation" as an analogy for processes that involve "creative gap-filling". In July 2024, a White House report on fostering public trust in AI research mentioned hallucinations only in the context of reducing them. Notably, when acknowledging David Baker's Nobel Prize-winning work with AI-generated proteins, the Nobel committee avoided the term entirely, instead referring to "imaginative protein creation". Hicks, Humphries, and Slater, in their article in Ethics and Information Technology, argue that the output of LLMs is "bullshit" under Harry Frankfurt's definition of the term, and that the models are "in an important way indifferent to the truth of their outputs", with true statements only accidentally true, and false ones accidentally false. Some researchers also use the derogatory term "botshit", often referring to uncritical use of AI. === Criticism === In the scientific community, some researchers avoid the term "hallucination", seeing it as potentially misleading. It has been criticized by Usama Fayyad, executive director of the Institute for Experimental Artificial Intelligence at Northeastern University, on the grounds that it misleadingly personifies large language models and is vague. Mary Shaw said, "The current fashion for calling generative AI's errors 'hallucinations' is appalling. It anthropomorphizes the software, and it spins actual errors as somehow being idiosyncratic quirks of the system even when they're objectively incorrect." In Salon, statistician Gary Smith argues that LLMs "do not understand what words mean" and consequently that the term "hallucination" unreasonably anthropomorphizes the machine. Murray Shanahan argues that anthropomorphic framing of LLM capabilities, including terms like "hallucination", encourages users and researchers to attribute cognitive processes to systems that operate through statistical pattern completion, and advocates for more careful linguistic practices when discussing LLM behavior. Förster & Skop assert that tech companies use the hallucination metaphor to anthropomorphize models and deflect responsibility for non-factual outputs. Some see the AI outputs not as illusory but as prospective—that is, having some chance of being true, similar to early-stage scientific conjectures. The term has also been criticized for its association with psychedelic drug experiences. == In natural language generation == In natural language generation, there are several reasons why natural language models hallucinate: === Hallucination from data === Hallucinations can stem from incomplete, inaccurate or unrepresentative data sets. === Modeling-related causes === The pre-training of generative pretrained transformers (GPT) involves predicting the next word. It incentivizes GPT models to "give a guess" about what the next word is, even when they lack information. Some researchers take an anthropomorphic perspective and posit that hallucinations arise from a tension between novelty and usefulness. For instance, Amabile and Pratt define human creativity as the production of novel and useful ideas. By default, the circuit is active and the LLM doesn't answer. When the LLM has sufficient information, these circuits are inhibited and the LLM answers the question. Hallucinations were found to occur when this inhibition happens incorrectly, such as when Claude recognizes a name but lacks sufficient information about that person, causing it to generate plausible but untrue responses. === Examples === On 15 November 2022, researchers from Meta AI published Galactica, designed to "store, combine and reason about scientific knowledge". Content generated by Galactica came with the warning: "Outputs may be unreliable! Language Models are prone to hallucinate text." In one case, when asked to draft a paper on creating avatars, Galactica cited a fictitious paper from a real author who works in the relevant area. For example, the 'Taste' collaborative-filtering recommender component of Mahout was originally a separate project and can run stand-alone without Hadoop.     In computer science, constrained clustering is a class of semi-supervised learning algorithms. Typically, constrained clustering incorporates either a set of must-link constraints, cannot-link constraints, or both, with a data clustering algorithm. A cluster in which the members conform to all must-link and cannot-link constraints is called a chunklet. == Types of constraints == Both a must-link and a cannot-link constraint define a relationship between two data instances. Together, the sets of these constraints act as a guide for which a constrained clustering algorithm will attempt to find chunklets (clusters in the dataset which satisfy the specified constraints). A must-link constraint is used to specify that the two instances in the must-link relation should be associated with the same cluster. A cannot-link constraint is used to specify that the two instances in the cannot-link relation should not be associated with the same cluster. Some constrained clustering algorithms will abort if no such clustering exists which satisfies the specified constraints. Others will try to minimize the amount of constraint violation should it be impossible to find a clustering which satisfies the constraints.     Operational taxonomic unit

    An operational taxonomic unit (OTU) is an operational definition used to classify groups of closely related individuals. The term was originally introduced in 1963 by Robert R. Sokal and Peter H. A. Sneath in the context of numerical taxonomy, where an "operational taxonomic unit" is simply the group of organisms currently being studied. In this sense, an OTU is a pragmatic definition to group individuals by similarity, equivalent to but not necessarily in line with classical Linnaean taxonomy or modern evolutionary taxonomy. Nowadays, however, the term is commonly used in a different context and refers to clusters of (uncultivated or unknown) organisms, grouped by DNA sequence similarity of a specific taxonomic marker gene (originally coined as mOTU; molecular OTU). In other words, OTUs are pragmatic proxies for "species" at different taxonomic levels, in the absence of traditional systems of biological classification as are available for macroscopic organisms. For several years, OTUs have been the most commonly used units of diversity, especially when analysing small subunit 16S (for prokaryotes) or 18S rRNA (for eukaryotes) marker gene sequence datasets. == Molecular OTU by clustering of marker gene sequences == In the approach represented by DNA barcoding, a particular locus is chosen to be used as the marker gene for classification. This locus should be universally present in the scope selected, variable enough to be different among close-related species, and be flanked by conservative sequences that allow for easy amplification and detection. There are databases containing sequences for such marker genes from many different species, allowing for comparison. (Sometimes only using one locus does not provide sufficient resolution, so multiple marker genes are used. This is the case for plants, where rbcL+matK is common.) Sequences obtained this way can be clustered according to their similarity to one another, and operational taxonomic units are defined based on the similarity threshold set by the researcher. The exact threshold depends on the taxa in question and the mutational rates of the selected locus in the taxon. 97–99% are commonly used, but "it is now recognized to be somewhat arbitrary as sequence variation within and among species varies across taxa". 100% similarity (fully identical) is also common, also known as single variants. It remains debatable how well this commonly used method recapitulates true microbial species phylogeny or ecology. Although OTUs can be calculated differently when using different algorithms or thresholds, research by Schmidt et al. (2014) demonstrated that 16S-derived microbial OTUs were generally ecologically consistent across habitats and several clustering approaches. The number of OTUs defined may be inflated due to errors in DNA sequencing. === OTU clustering approaches === There are three main approaches to clustering OTUs: De novo, for which the clustering is based on similarities between sequencing reads. Closed-reference, for which the clustering is performed against a reference database of sequences. Open-reference, where clustering is first performed against a reference database of sequences, then any remaining sequences that could not be mapped to the reference are clustered de novo. Using a reference provides taxonomic context for the OTUs found. Alternatively, taxonomic context can be found after the construction of clusters by comparing representative sequences from clusters against a reference database. There are also specialized classifiers for this purpose which are much faster than naive comparison using BLAST. === OTU clustering algorithms === Hierarchical clustering algorithms (HCA): uclust & cd-hit & ESPRIT Bayesian clustering: CROP == Molecular OTU by other methods == In addition to similarity-based grouping, marker gene sequences can be sorted into OTUs using molecular phylogeny, k-mer composition, or hybrid methods combining these methods with similarity. There are also Bayesian tree-less methods and machine learning approaches. Using phylogeny often involves manually assigning terminal clades or single nodes to an OTU, so this is usually only done for refinement. Genome skimming can be used to obtain high-copy DNA without the need to choose marker genes or to design PCR primers for the chosen genes. It can provide fairly good coverage of organelle DNA and repetitive elements such as ribosomal DNA, both of which can be used like marker genes in OTU analysis. Whole-genome sequencing is more expensive and involves the production and processing of more data. By considering the entire genome, many (sometimes over 100) marker genes can be used at the same time, producing highly resolved phylogenies that correctly identify problematic taxa. It is also possible to use entire genomes for OTU assignment. For example, genomes from different bacterial species almost always have an average nucleotide identity lower than 95%, a fact that can be used to define new OTUs (and likely new species).
