    Voice activity detection (VAD), also known as speech activity detection or speech detection, is the detection of the presence or absence of human speech, used in speech processing. The main uses of VAD are in speaker diarization, speech coding and speech recognition. It can facilitate speech processing, and can also be used to deactivate some processes during non-speech section of an audio session: it can avoid unnecessary coding/transmission of silence packets in Voice over Internet Protocol (VoIP) applications, saving on computation and on network bandwidth. VAD is an important enabling technology for a variety of speech-based applications. Therefore, various VAD algorithms have been developed that provide varying features and compromises between latency, sensitivity, accuracy and computational cost. Some VAD algorithms also provide further analysis, for example whether the speech is voiced, unvoiced or sustained. Voice activity detection is usually independent of language. It was first investigated for use on time-assignment speech interpolation (TASI) systems. == Algorithm overview == The typical design of a VAD algorithm is as follows: There may first be a noise reduction stage, e.g. via spectral subtraction. Then some features or quantities are calculated from a section of the input signal. A classification rule is applied to classify the section as speech or non-speech – often this classification rule finds when a value exceeds a certain threshold. There may be some feedback in this sequence, in which the VAD decision is used to improve the noise estimate in the noise reduction stage, or to adaptively vary the threshold(s). These feedback operations improve the VAD performance in non-stationary noise (i.e. when the noise varies a lot). A representative set of recently published VAD methods formulates the decision rule on a frame by frame basis using instantaneous measures of the divergence distance between speech and noise. The different measures which are used in VAD methods include spectral slope, correlation coefficients, log likelihood ratio, cepstral, weighted cepstral, and modified distance measures. Independently from the choice of VAD algorithm, a compromise must be made between having voice detected as noise, or noise detected as voice (between false positive and false negative). A VAD operating in a mobile phone must be able to detect speech in the presence of a range of very diverse types of acoustic background noise. In these difficult detection conditions it is often preferable that a VAD should fail-safe, indicating speech detected when the decision is in doubt, to lower the chance of losing speech segments. The biggest difficulty in the detection of speech in this environment is the very low signal-to-noise ratios (SNRs) that are encountered. It may be impossible to distinguish between speech and noise using simple level detection techniques when parts of the speech utterance are buried below the noise. == Applications == VAD is an integral part of different speech communication systems such as audio conferencing, echo cancellation, speech recognition, speech encoding, speaker recognition and hands-free telephony. In the field of multimedia applications, VAD allows simultaneous voice and data applications. Similarly, in Universal Mobile Telecommunications Systems (UMTS), it controls and reduces the average bit rate and enhances overall coding quality of speech. In cellular radio systems (for instance GSM and CDMA systems) based on Discontinuous Transmission (DTX) mode, VAD is essential for enhancing system capacity by reducing co-channel interference and power consumption in portable digital devices. In speech processing applications, voice activity detection plays an important role since non-speech frames are often discarded. For a wide range of applications such as digital mobile radio, Digital Simultaneous Voice and Data (DSVD) or speech storage, it is desirable to provide a discontinuous transmission of speech-coding parameters. Advantages can include lower average power consumption in mobile handsets, higher average bit rate for simultaneous services like data transmission, or a higher capacity on storage chips. However, the improvement depends mainly on the percentage of pauses during speech and the reliability of the VAD used to detect these intervals. On the one hand, it is advantageous to have a low percentage of speech activity. On the other hand, clipping, that is the loss of milliseconds of active speech, should be minimized to preserve quality. This is the crucial problem for a VAD algorithm under heavy noise conditions. === Use in telemarketing === One controversial application of VAD is in conjunction with predictive dialers used by telemarketing firms. In order to maximize agent productivity, telemarketing firms set up predictive dialers to call more numbers than they have agents available, knowing most calls will end up in either "Ring – No Answer" or answering machines. When a person answers, they typically speak briefly ("Hello", "Good evening", etc.) and then there is a brief period of silence. Answering machine messages are usually 3–15 seconds of continuous speech. By setting VAD parameters correctly, dialers can determine whether a person or a machine answered the call and, if it's a person, transfer the call to an available agent. If it detects an answering machine message, the dialer hangs up. Often, even when the system correctly detects a person answering the call, no agent may be available, resulting in a "silent call". Call screening with a multi-second message like "please say who you are, and I may pick up the phone" will frustrate such automated calls. == Performance evaluation == To evaluate a VAD, its output using test recordings is compared with those of an "ideal" VAD – created by hand-annotating the presence or absence of voice in the recordings. The performance of a VAD is commonly evaluated on the basis of the following four parameters: FEC (Front End Clipping): clipping introduced in passing from noise to speech activity; MSC (Mid Speech Clipping): clipping due to speech misclassified as noise; OVER: noise interpreted as speech due to the VAD flag remaining active in passing from speech activity to noise; NDS (Noise Detected as Speech): noise interpreted as speech within a silence period. Although the method described above provides useful objective information concerning the performance of a VAD, it is only an approximate measure of the subjective effect. For example, the effects of speech signal clipping can at times be hidden by the presence of background noise, depending on the model chosen for the comfort noise synthesis, so some of the clipping measured with objective tests is in reality not audible. It is therefore important to carry out subjective tests on VADs, the main aim of which is to ensure that the clipping perceived is acceptable. In VoIP applications, front-end clipping can be reduced by rewinding to shortly before the detection and sending very slightly delayed data. This kind of test requires a certain number of listeners to judge recordings containing the processing results of the VADs being tested, giving marks to several speech sequences on the following features: Quality; Comprehension difficulty; Audibility of clipping. These marks are then used to calculate average results for each of the features listed above, thus providing a global estimate of the behavior of the VAD being tested. To conclude, whereas objective methods are very useful in an initial stage to evaluate the quality of a VAD, subjective methods are more significant. As they require the participation of several people for a few days, increasing cost, they are generally only used when a proposal is about to be standardized. == Implementations == One early standard VAD is that developed by British Telecom for use in the Pan-European digital cellular mobile telephone service in 1991. It uses inverse filtering trained on non-speech segments to filter out background noise, so that it can then more reliably use a simple power-threshold to decide if a voice is present. The G.729 standard calculates the following features for its VAD: line spectral frequencies, full-band energy, low-band energy (<1 kHz), and zero-crossing rate. It applies a simple classification using a fixed decision boundary in the space defined by these features, and then applies smoothing and adaptive correction to improve the estimate. The GSM standard includes two VAD options developed by ETSI. Option 1 computes the SNR in nine bands and applies a threshold to these values. Option 2 calculates different parameters: channel power, voice metrics, and noise power. It then thresholds the voice metrics using a threshold that varies according to the estimated SNR.     Julia is a dynamic general-purpose programming language. As a high-level language, distinctive aspects of Julia's design include a type system with parametric polymorphism, the use of multiple dispatch as a core programming paradigm, just-in-time compilation and a parallel garbage collection implementation. Notably, Julia does not support classes with encapsulated methods but instead relies on the types of all of a function's arguments to determine which method will be called. By default, Julia is run similarly to scripting languages, using its runtime, and allows for interactions, but Julia programs can also be compiled to small binary standalone executables (or to small libraries for e.g. Python), with e.g. the JuliaC.jl compiler. Julia programs can reuse libraries from other languages, and vice versa. Julia has interoperability with C, C++, Fortran, Rust, Python, and R. Additionally, some Julia packages have bindings to be used from Python and R as libraries. Shah, and Alan Edelman set out to create a free language that was both high-level and fast. On 14 February 2012, the team launched a website with a blog post explaining the language's mission. In an interview with InfoWorld in April 2012, Karpinski said about the name of the language, Julia: "There's no good reason, really. It just seemed like a pretty name." Bezanson said he chose the name on the recommendation of a friend, then years later wrote: Maybe julia stands for "Jeff's uncommon lisp is automated"? Julia's syntax is stable, since version 1.0 in 2018, and Julia has a backward compatibility guarantee for 1.x and also a stability promise for the documented (stable) API, while in the years before in the early development prior to 0.7 the syntax (and semantics) was changed in new versions. All of the (registered package) ecosystem uses the new and improved syntax, and in most cases relies on new APIs that have been added regularly, and in some cases minor additional syntax added in a forward compatible way e.g. in Julia 1.7. Version 0.3 was released in August 2014. Both Julia 0.7 and version 1.0 were released on 8 August 2018. Julia 1.4 added syntax for generic array indexing to handle e.g. 0-based arrays. The memory model was also changed. Julia 1.5 released in August 2020 added record and replay debugging support, for Mozilla's rr tool. The release changed the behavior in the REPL (to soft scope) to the one used in Jupyter, but keeps full compatible with non-REPL code (that retains hard scope). Julia 1.6 was the largest release since 1.0, and it was the long-term support (LTS) version for the longest time. Since Julia 1.7 development is back to time-based releases, and it was released in November 2021 with e.g. a new default random-number generator and Julia 1.7.3 fixed at least one security issue. Julia 1.8 added options for hiding source code when compiling Julia source code to executables. Julia 1.9 has added the ability to precompile packages to native machine code, done automatically; to improve precompilation of packages a new package PrecompileTools.jl was introduced, for use by package developers. Julia 1.10 was released on 25 December 2023 with new features such as parallel garbage collection. Julia 1.11 was released on 7 October 2024, and with it 1.10.5 became the next long-term support (LTS) version (i.e. those became the only two supported versions), since replaced by 1.10.10 released on 27 June, and 1.6 is no longer an LTS version. Julia 1.11 adds e.g. the new public keyword to signal safe public API (Julia users are advised to use such API, not internals, of Julia or packages, and package authors advised to use the keyword, generally indirectly, e.g. prefixed with the @compat macro, from Compat.jl, to also support older Julia versions, at least the LTS version). The first JuliaCon took place in Chicago and kickstarted the annual occurrence of the conference. Since 2014, the conference has taken place across a number of locations including MIT and the University of Maryland, Baltimore. The event audience has grown from a few dozen people to over 28,900 unique attendees during JuliaCon 2020, which took place virtually. JuliaCon 2021 also took place virtually with keynote addresses from professors William Kahan, the primary architect of the IEEE 754 floating-point standard (which virtually all CPUs and languages, including Julia, use), Jan Vitek, Xiaoye Sherry Li, and Soumith Chintala, a co-creator of PyTorch. JuliaCon grew to 43,000 unique attendees and more than 300 presentations (still freely accessible, plus for older years).     A chromosome or genotype in evolutionary algorithms (EA) is a set of parameters which define a proposed solution of the problem that the evolutionary algorithm is trying to solve. The set of all solutions, also called individuals according to the biological model, is known as the population. The genome of an individual consists of one, more rarely of several, chromosomes and corresponds to the genetic representation of the task to be solved. A chromosome is composed of a set of genes, where a gene consists of one or more semantically connected parameters, which are often also called decision variables. They determine one or more phenotypic characteristics of the individual or at least have an influence on them. In the basic form of genetic algorithms, the chromosome is represented as a binary string, while in later variants and in EAs in general, a wide variety of other data structures are used. == Chromosome design == When creating the genetic representation of a task, it is determined which decision variables and other degrees of freedom of the task should be improved by the EA and possible additional heuristics and how the genotype-phenotype mapping should look like. The design of a chromosome translates these considerations into concrete data structures for which an EA then has to be selected, configured, extended, or, in the worst case, created. Finding a suitable representation of the problem domain for a chromosome is an important consideration, as a good representation will make the search easier by limiting the search space; similarly, a poorer representation will allow a larger search space. In this context, suitable mutation and crossover operators must also be found or newly defined to fit the chosen chromosome design. An important requirement for these operators is that they not only allow all points in the search space to be reached in principle, but also make this as easy as possible. The following requirements must be met by a well-suited chromosome: It must allow the accessibility of all admissible points in the search space. Design of the chromosome in such a way that it covers only the search space and no additional areas. so that there is no redundancy or only as little redundancy as possible. Observance of strong causality: small changes in the chromosome should only lead to small changes in the phenotype. This is also called locality of the relationship between search and problem space. Designing the chromosome in such a way that it excludes prohibited regions in the search space completely or as much as possible. While the first requirement is indispensable, depending on the application and the EA used, one usually only has to be satisfied with fulfilling the remaining requirements as far as possible. The evolutionary search is supported and possibly considerably accelerated by a fulfillment as complete as possible. == Examples of chromosomes == === Chromosomes for binary codings === In their classical form, GAs use bit strings and map the decision variables to be optimized onto them. An example for one Boolean and three integer decision variables with the value ranges 0 ≤ D 1 ≤ 60 {\displaystyle 0\leq D_{1}\leq 60} , 28 ≤ D 2 ≤ 30 {\displaystyle 28\leq D_{2}\leq 30} and − 12 ≤ D 3 ≤ 14 {\displaystyle -12\leq D_{3}\leq 14} may illustrate this: Note that the negative number here is given in two's complement. This straight forward representation uses five bits to represent the three values of D 2 {\displaystyle D_{2}} , although two bits would suffice. This is a significant redundancy. An improved alternative, where 28 is to be added for the genotype-phenotype mapping, could look like this: with D 2 = 28 + D 2 ′ = 29 {\displaystyle D_{2}=28+D'_{2}=29} . === Chromosomes with real-valued or integer genes === For the processing of tasks with real-valued or mixed-integer decision variables, EAs such as the evolution strategy or the real-coded GAs are suited. In the case of mixed-integer values, rounding is often used, but this represents some violation of the redundancy requirement. If the necessary precisions of the real values can be reasonably narrowed down, this violation can be remedied by using integer-coded GAs. For this purpose, the valid digits of real values are mapped to integers by multiplication with a suitable factor. For example, 12.380 becomes the integer 12380 by multiplying by 1000. This must of course be taken into account in genotype-phenotype mapping for evaluation and result presentation. A common form is a chromosome consisting of a list or an array of integer or real values. === Chromosomes for permutations === Combinatorial problems are mainly concerned with finding an optimal sequence of a set of elementary items. As an example, consider the problem of the traveling salesman who wants to visit a given number of cities exactly once on the shortest possible tour. The simplest and most obvious mapping onto a chromosome is to number the cities consecutively, to interpret a resulting sequence as permutation and to store it directly in a chromosome, where one gene corresponds to the ordinal number of a city. Then, however, the variation operators may only change the gene order and not remove or duplicate any genes. The chromosome thus contains the path of a possible tour to the cities. As an example the sequence 3 , 5 , 7 , 1 , 4 , 2 , 9 , 6 , 8 {\displaystyle 3,5,7,1,4,2,9,6,8} of nine cities may serve, to which the following chromosome corresponds: In addition to this encoding frequently called path representation, there are several other ways of representing a permutation, for example the ordinal representation or the matrix representation. === Chromosomes for co-evolution === When a genetic representation contains, in addition to the decision variables, additional information that influences evolution and/or the mapping of the genotype to the phenotype and is itself subject to evolution, this is referred to as co-evolution. A typical example is the evolution strategy (ES), which includes one or more mutation step sizes as strategy parameters in each chromosome. Another example is an additional gene to control a selection heuristic for resource allocation in a scheduling tasks. This approach is based on the assumption that good solutions are based on an appropriate selection of strategy parameters or on control gene(s) that influences genotype-phenotype mapping. The success of the ES gives evidence to this assumption. === Chromosomes for complex representations === The chromosomes presented above are well suited for processing tasks of continuous, mixed-integer, pure-integer or combinatorial optimization. For a combination of these optimization areas, on the other hand, it becomes increasingly difficult to map them to simple strings of values, depending on the task. The following extension of the gene concept is proposed by the EA GLEAM (General Learning Evolutionary Algorithm and Method) for this purpose: A gene is considered to be the description of an element or elementary trait of the phenotype, which may have multiple parameters. For this purpose, gene types are defined that contain as many parameters of the appropriate data type as are required to describe the particular element of the phenotype. A chromosome now consists of genes as data objects of the gene types, whereby, depending on the application, each gene type occurs exactly once as a gene or can be contained in the chromosome any number of times. The latter leads to chromosomes of dynamic length, as they are required for some problems. The gene type definitions also contain information on the permissible value ranges of the gene parameters, which are observed during chromosome generation and by corresponding mutations, so they cannot lead to lethal mutations. For tasks with a combinatorial part, there are suitable genetic operators that can move or reposition genes as a whole, i.e. with their parameters. A scheduling task is used as an illustration, in which workflows are to be scheduled that require different numbers of heterogeneous resources. A workflow specifies which work steps can be processed in parallel and which have to be executed one after the other. In this context, heterogeneous resources mean different processing times at different costs in addition to different processing capabilities. Each scheduling operation therefore requires one or more parameters that determine the resource selection, where the value ranges of the parameters depend on the number of alternative resources available for each work step. A suitable chromosome provides one gene type per work step and in this case one corresponding gene, which has one parameter for each required resource. The order of genes determines the order of scheduling operations and, therefore, the precedence in case of allocation conflicts.     Case-based reasoning

    Case-based reasoning (CBR), broadly construed, is the process of solving new problems based on the solutions of similar past problems. In everyday life, an auto mechanic who fixes an engine by recalling another car that exhibited similar symptoms is using case-based reasoning. A lawyer who advocates a particular outcome in a trial based on legal precedents or a judge who creates case law is using case-based reasoning. So, too, an engineer copying working elements of nature (practicing biomimicry) is treating nature as a database of solutions to problems. Case-based reasoning is a prominent type of analogy solution making. It has been argued that case-based reasoning is not only a powerful method for computer reasoning, but also a pervasive behavior in everyday human problem solving; or, more radically, that all reasoning is based on past cases personally experienced. This view is related to prototype theory, which is most deeply explored in cognitive science. == Process == Case-based reasoning has been formalized for purposes of computer reasoning as a four-step process: Retrieve: Given a target problem, retrieve cases relevant to solving it from memory. A case consists of a problem, its solution, and, typically, annotations about how the solution was derived. For example, suppose Fred wants to prepare blueberry pancakes. Being a novice cook, the most relevant experience he can recall is one in which he successfully made plain pancakes. The procedure he followed for making the plain pancakes, together with justifications for decisions made along the way, constitutes Fred's retrieved case. Reuse: Map the solution from the previous case to the target problem. This may involve adapting the solution as needed to fit the new situation. In the pancake example, Fred must adapt his retrieved solution to include the addition of blueberries. Revise: Having mapped the previous solution to the target situation, test the new solution in the real world (or a simulation) and, if necessary, revise. Suppose Fred adapted his pancake solution by adding blueberries to the batter. After mixing, he discovers that the batter has turned blue – an undesired effect. This suggests the following revision: delay the addition of blueberries until after the batter has been ladled into the pan. Retain: After the solution has been successfully adapted to the target problem, store the resulting experience as a new case in memory. Fred, accordingly, records his new-found procedure for making blueberry pancakes, thereby enriching his set of stored experiences, and better preparing him for future pancake-making demands. == Comparison to other methods == At first glance, CBR may seem similar to the rule induction algorithms of machine learning. Like a rule-induction algorithm, CBR starts with a set of cases or training examples; it forms generalizations of these examples, albeit implicit ones, by identifying commonalities between a retrieved case and the target problem. If for instance a procedure for plain pancakes is mapped to blueberry pancakes, a decision is made to use the same basic batter and frying method, thus implicitly generalizing the set of situations under which the batter and frying method can be used. The key difference, however, between the implicit generalization in CBR and the generalization in rule induction lies in when the generalization is made. A rule-induction algorithm draws its generalizations from a set of training examples before the target problem is even known; that is, it performs eager generalization. For instance, if a rule-induction algorithm were given recipes for plain pancakes, Dutch apple pancakes, and banana pancakes as its training examples, it would have to derive, at training time, a set of general rules for making all types of pancakes. It would not be until testing time that it would be given, say, the task of cooking blueberry pancakes. The difficulty for the rule-induction algorithm is in anticipating the different directions in which it should attempt to generalize its training examples. This is in contrast to CBR, which delays (implicit) generalization of its cases until testing time – a strategy of lazy generalization. In the pancake example, CBR has already been given the target problem of cooking blueberry pancakes; thus it can generalize its cases exactly as needed to cover this situation. CBR therefore tends to be a good approach for rich, complex domains in which there are myriad ways to generalize a case. In law, there is often explicit delegation of CBR to courts, recognizing the limits of rule based reasons: limiting delay, limited knowledge of future context, limit of negotiated agreement, etc. While CBR in law and cognitively inspired CBR have long been associated, the former is more clearly an interpolation of rule based reasoning, and judgment, while the latter is more closely tied to recall and process adaptation. The difference is clear in their attitude toward error and appellate review. Another name for case-based reasoning in problem solving is symptomatic strategies. It does require à priori domain knowledge that is gleaned from past experience which established connections between symptoms and causes. This knowledge is referred to as shallow, compiled, evidential, history-based as well as case-based knowledge. This is the strategy most associated with diagnosis by experts. Diagnosis of a problem transpires as a rapid recognition process in which symptoms evoke appropriate situation categories. An expert knows the cause by virtue of having previously encountered similar cases. Case-based reasoning is the most powerful strategy, and that used most commonly. However, the strategy won't work independently with truly novel problems, or where deeper understanding of whatever is taking place is sought. An alternative approach to problem solving is the topographic strategy which falls into the category of deep reasoning. With deep reasoning, in-depth knowledge of a system is used. Topography in this context means a description or an analysis of a structured entity, showing the relations among its elements. Also known as reasoning from first principles, deep reasoning is applied to novel faults when experience-based approaches aren't viable. The topographic strategy is therefore linked to à priori domain knowledge that is developed from a more a fundamental understanding of a system, possibly using first-principles knowledge. Such knowledge is referred to as deep, causal or model-based knowledge. Hoc and Carlier noted that symptomatic approaches may need to be supported by topographic approaches because symptoms can be defined in diverse terms. The converse is also true – shallow reasoning can be used abductively to generate causal hypotheses, and deductively to evaluate those hypotheses, in a topographical search. == Criticism == Critics of CBR argue that it is an approach that accepts anecdotal evidence as its main operating principle. Without statistically relevant data for backing and implicit generalization, there is no guarantee that the generalization is correct. However, all inductive reasoning where data is too scarce for statistical relevance is inherently based on anecdotal evidence. == History == CBR traces its roots to the work of Roger Schank and his students at Yale University in the early 1980s. Schank's model of dynamic memory was the basis for the earliest CBR systems: Janet Kolodner's CYRUS and Michael Lebowitz's IPP. Other schools of CBR and closely allied fields emerged in the 1980s, which directed at topics such as legal reasoning, memory-based reasoning (a way of reasoning from examples on massively parallel machines), and combinations of CBR with other reasoning methods. In the 1990s, interest in CBR grew internationally, as evidenced by the establishment of an International Conference on Case-Based Reasoning in 1995, as well as European, German, British, Italian, and other CBR workshops. CBR technology has resulted in the deployment of a number of successful systems, the earliest being Lockheed's CLAVIER, a system for laying out composite parts to be baked in an industrial convection oven. CBR has been used extensively in applications such as the Compaq SMART system and has found a major application area in the health sciences, as well as in structural safety management. There is recent work that develops CBR within a statistical framework and formalizes case-based inference as a specific type of probabilistic inference. Thus, it becomes possible to produce case-based predictions equipped with a certain level of confidence. One description of the difference between CBR and induction from instances is that statistical inference aims to find what tends to make cases similar while CBR aims to encode what suffices to claim similarly.

    In statistics, the generalized canonical correlation analysis (gCCA), is a way of making sense of cross-correlation matrices between the sets of random variables when there are more than two sets. While a conventional CCA generalizes principal component analysis (PCA) to two sets of random variables, a gCCA generalizes PCA to more than two sets of random variables. The canonical variables represent those common factors that can be found by a large PCA of all of the transformed random variables after each set underwent its own PCA. == Applications == The Helmert-Wolf blocking (HWB) method of estimating linear regression parameters can find an optimal solution only if all cross-correlations between the data blocks are zero. They can always be made to vanish by introducing a new regression parameter for each common factor. The gCCA method can be used for finding those harmful common factors that create cross-correlation between the blocks. However, no optimal HWB solution exists if the random variables do not contain enough information on all of the new regression parameters.

    Blockmodeling

    Blockmodeling is a set or a coherent framework, that is used for analyzing social structure and also for setting procedure(s) for partitioning (clustering) social network's units (nodes, vertices, actors), based on specific patterns, which form a distinctive structure through interconnectivity. It is primarily used in statistics, machine learning and network science. As an empirical procedure, blockmodeling assumes that all the units in a specific network can be grouped together to such extent to which they are equivalent. Regarding equivalency, it can be structural, regular or generalized. Using blockmodeling, a network can be analyzed using newly created blockmodels, which transforms large and complex network into a smaller and more comprehensible one. At the same time, the blockmodeling is used to operationalize social roles. While some contend that the blockmodeling is just clustering methods, Bonacich and McConaghy state that "it is a theoretically grounded and algebraic approach to the analysis of the structure of relations". Blockmodeling's unique ability lies in the fact that it considers the structure not just as a set of direct relations, but also takes into account all other possible compound relations that are based on the direct ones. The principles of blockmodeling were first introduced by Francois Lorrain and Harrison C. White in 1971. Blockmodeling is considered as "an important set of network analytic tools" as it deals with delineation of role structures (the well-defined places in social structures, also known as positions) and the discerning the fundamental structure of social networks. According to Batagelj, the primary "goal of blockmodeling is to reduce a large, potentially incoherent network to a smaller comprehensible structure that can be interpreted more readily". Blockmodeling was at first used for analysis in sociometry and psychometrics, but has now spread also to other sciences. == Definition == A network as a system is composed of (or defined by) two different sets: one set of units (nodes, vertices, actors) and one set of links between the units. Using both sets, it is possible to create a graph, describing the structure of the network. During blockmodeling, the researcher is faced with two problems: how to partition the units (e.g., how to determine the clusters (or classes), that then form vertices in a blockmodel) and then how to determine the links in the blockmodel (and at the same time the values of these links). In the social sciences, the networks are usually social networks, composed of several individuals (units) and selected social relationships among them (links). Real-world networks can be large and complex; blockmodeling is used to simplify them into smaller structures that can be easier to interpret. Specifically, blockmodeling partitions the units into clusters and then determines the ties among the clusters. At the same time, blockmodeling can be used to explain the social roles existing in the network, as it is assumed that the created cluster of units mimics (or is closely associated with) the units' social roles. Blockmodeling can thus be defined as a set of approaches for partitioning units into clusters (also known as positions) and links into blocks, which are further defined by the newly obtained clusters. A block (also blockmodel) is defined as a submatrix, that shows interconnectivity (links) between nodes, present in the same or different clusters. Each of these positions in the cluster is defined by a set of (in)direct ties to and from other social positions. These links (connections) can be directed or undirected; there can be multiple links between the same pair of objects or they can have weights on them. If there are not any multiple links in a network, it is called a simple network. A matrix representation of a graph is composed of ordered units, in rows and columns, based on their names. The ordered units with similar patterns of links are partitioned together in the same clusters. Clusters are then arranged together so that units from the same clusters are placed next to each other, thus preserving interconnectivity. In the next step, the units (from the same clusters) are transformed into a blockmodel. With this, several blockmodels are usually formed, one being core cluster and others being cohesive; a core cluster is always connected to cohesive ones, while cohesive ones cannot be linked together. Clustering of nodes is based on the equivalence, such as structural and regular. The primary objective of the matrix form is to visually present relations between the persons included in the cluster. These ties are coded dichotomously (as present or absent), and the rows in the matrix form indicate the source of the ties, while the columns represent the destination of the ties. Equivalence can have two basic approaches: the equivalent units have the same connection pattern to the same neighbors or these units have same or similar connection pattern to different neighbors. If the units are connected to the rest of network in identical ways, then they are structurally equivalent. Units can also be regularly equivalent, when they are equivalently connected to equivalent others. With blockmodeling, it is necessary to consider the issue of results being affected by measurement errors in the initial stage of acquiring the data. == Different approaches == Regarding what kind of network is undergoing blockmodeling, a different approach is necessary. Networks can be one–mode or two–mode. In the former all units can be connected to any other unit and where units are of the same type, while in the latter the units are connected only to the unit(s) of a different type. Regarding relationships between units, they can be single–relational or multi–relational networks. Further more, the networks can be temporal or multilevel and also binary (only 0 and 1) or signed (allowing negative ties)/values (other values are possible) networks. Different approaches to blockmodeling can be grouped into two main classes: deterministic blockmodeling and stochastic blockmodeling approaches. Deterministic blockmodeling is then further divided into direct and indirect blockmodeling approaches. Among direct blockmodeling approaches are: structural equivalence and regular equivalence. Structural equivalence is a state, when units are connected to the rest of the network in an identical way(s), while regular equivalence occurs when units are equally related to equivalent others (units are not necessarily sharing neighbors, but have neighbour that are themselves similar). Indirect blockmodeling approaches, where partitioning is dealt with as a traditional cluster analysis problem (measuring (dis)similarity results in a (dis)similarity matrix), are: conventional blockmodeling, generalized blockmodeling: generalized blockmodeling of binary networks, generalized blockmodeling of valued networks and generalized homogeneity blockmodeling, prespecified blockmodeling. According to Brusco and Steinley (2011), the blockmodeling can be categorized (using a number of dimensions): deterministic or stochastic blockmodeling, one–mode or two–mode networks, signed or unsigned networks, exploratory or confirmatory blockmodeling. == Blockmodels == Blockmodels (sometimes also block models) are structures in which: vertices (e.g., units, nodes) are assembled within a cluster, with each cluster identified as a vertex; from such vertices a graph can be constructed; combinations of all the links (ties), represented in a block as a single link between positions, while at the same time constructing one tie for each block. In a case, when there are no ties in a block, there will be no ties between the two positions that define the block. Computer programs can partition the social network according to pre-set conditions. When empirical blocks can be reasonably approximated in terms of ideal blocks, such blockmodels can be reduced to a blockimage, which is a representation of the original network, capturing its underlying 'functional anatomy'. Thus, blockmodels can "permit the data to characterize their own structure", and at the same time not seek to manifest a preconceived structure imposed by the researcher. Blockmodels can be created indirectly or directly, based on the construction of the criterion function. Indirect construction refers to a function, based on "compatible (dis)similarity measure between paris of units", while the direct construction is "a function measuring the fit of real blocks induced by a given clustering to the corresponding ideal blocks with perfect relations within each cluster and between clusters according to the considered types of connections (equivalence)". === Types === Blockmodels can be specified regarding the intuition, substance or the insight into the nature of the studied network; this can result in such models as follows: parent-child role systems, organizational hierarchies, systems of

    The Lucy–Hook coaddition method is an image processing technique for combining sub-stepped astronomical image data onto a finer grid. The method allows the option of resolution and contrast enhancement or the choice of a conservative, re-convolved, output. Tests with very deep Hubble Space Telescope Wide Field and Planetary Camera 2 (WFPC2) imaging data of excellent quality show that these methods can be very effective and allow fine-scale features to be studied better than on the unprocessed images. The Lucy–Hook coaddition method is an extension of the standard Richardson–Lucy deconvolution iterative restoration method. For many purposes it may be more convenient to combine dithered datasets using the Drizzle method.

Tanagra supports several standard data mining tasks such as: Visualization, Descriptive statistics, Instance selection, feature selection, feature construction, regression, factor analysis, clustering, classification and association rule learning. Tanagra is an academic project. It is widely used in French-speaking universities. Tanagra is frequently used in real studies and in software comparison papers. == History == The development of Tanagra was started in June 2003. The first version was distributed in December 2003. Tanagra is the successor of Sipina, another free data mining tool which is intended only for supervised learning tasks (classification), especially the interactive and visual construction of decision trees. Sipina is still available online and is maintained. Tanagra is an "open source project" as every researcher can access the source code and add their own algorithms, as long as they agree and conform to the software distribution license. The main purpose of the Tanagra project is to give researchers and students a user-friendly data mining software, conforming to the present norms of the software development in this domain (especially in the design of its GUI and the way to use it), and allowing the analyzation of either real or synthetic data. From 2006, Ricco Rakotomalala made an important documentation effort. A large number of tutorials are published on a dedicated website. They describe the statistical and machine learning methods and their implementation with Tanagra on real case studies. The use of other free data mining tools on the same problems is also widely described. The comparison of the tools enables readers to understand the possible differences in the presentation of results. == Description == Tanagra works similarly to current data mining tools. The user can design visually a data mining process in a diagram. Each node is a statistical or machine learning technique, the connection between two nodes represents the data transfer. But unlike the majority of tools which are based on the workflow paradigm, Tanagra is very simplified. The treatments are represented in a tree diagram. The results are displayed in an HTML format. This makes it is easy to export the outputs in order to visualize the results in a browser. It is also possible to copy the result tables to a spreadsheet. Tanagra makes a good compromise between statistical approaches (e.g. parametric and nonparametric statistical tests), multivariate analysis methods (e.g. factor analysis, correspondence analysis, cluster analysis, regression) and machine learning techniques (e.g. neural network, support vector machine, decision trees, random forest).

    Principal component analysis (PCA) is a linear dimensionality reduction technique with applications in exploratory data analysis, visualization and data preprocessing. The data are linearly transformed onto a new coordinate system such that the directions (principal components) capturing the largest variation in the data can be easily identified. The principal components of a collection of points in a real coordinate space are a sequence of p {\displaystyle p} unit vectors, where the i {\displaystyle i} -th vector is the direction of a line that best fits the data while being orthogonal to the first i − 1 {\displaystyle i-1} vectors. Here, a best-fitting line is defined as one that minimizes the average squared perpendicular distance from the points to the line. These directions (i.e., principal components) constitute an orthonormal basis in which different individual dimensions of the data are linearly uncorrelated. Many studies use the first two principal components in order to plot the data in two dimensions and to visually identify clusters of closely related data points. Principal component analysis has applications in many fields such as population genetics, microbiome studies, and atmospheric science. == Overview == When performing PCA, the first principal component of a set of p {\displaystyle p} variables is the derived variable formed as a linear combination of the original variables that explains the most variance. The second principal component explains the most variance in what is left once the effect of the first component is removed, and we may proceed through p {\displaystyle p} iterations until all the variance is explained. PCA is most commonly used when many of the variables are highly correlated with each other and it is desirable to reduce their number to an independent set. The first principal component can equivalently be defined as a direction that maximizes the variance of the projected data. The i {\displaystyle i} -th principal component can be taken as a direction orthogonal to the first i − 1 {\displaystyle i-1} principal components that maximizes the variance of the projected data. For either objective, it can be shown that the principal components are eigenvectors of the data's covariance matrix. Thus, the principal components are often computed by eigendecomposition of the data covariance matrix or singular value decomposition of the data matrix. PCA is the simplest of the true eigenvector-based multivariate analyses and is closely related to factor analysis. Factor analysis typically incorporates more domain-specific assumptions about the underlying structure and solves eigenvectors of a slightly different matrix. PCA is also related to canonical correlation analysis (CCA). CCA defines coordinate systems that optimally describe the cross-covariance between two datasets while PCA defines a new orthogonal coordinate system that optimally describes variance in a single dataset. Robust and L1-norm-based variants of standard PCA have also been proposed. == History == PCA was invented in 1901 by Karl Pearson, as an analogue of the principal axis theorem in mechanics; it was later independently developed and named by Harold Hotelling in the 1930s. Depending on the field of application, it is also named the discrete Karhunen–Loève transform (KLT) in signal processing, the Hotelling transform in multivariate quality control, proper orthogonal decomposition (POD) in mechanical engineering, singular value decomposition (SVD) of X (invented in the last quarter of the 19th century), eigenvalue decomposition (EVD) of XTX in linear algebra, factor analysis (for a discussion of the differences between PCA and factor analysis see Ch. 7 of Jolliffe's Principal Component Analysis), Eckart–Young theorem (Harman, 1960), or empirical orthogonal functions (EOF) in meteorological science (Lorenz, 1956), empirical eigenfunction decomposition (Sirovich, 1987), quasiharmonic modes (Brooks et al., 1988), spectral decomposition in noise and vibration, and empirical modal analysis in structural dynamics. == Intuition == PCA can be thought of as fitting a p-dimensional ellipsoid to the data, where each axis of the ellipsoid represents a principal component. If some axis of the ellipsoid is small, then the variance along that axis is also small. To find the axes of the ellipsoid, we must first center the values of each variable in the dataset on 0 by subtracting the mean of the variable's observed values from each of those values. These transformed values are used instead of the original observed values for each of the variables. Then, we compute the covariance matrix of the data and calculate the eigenvalues and corresponding eigenvectors of this covariance matrix. Then we must normalize each of the orthogonal eigenvectors to turn them into unit vectors. Once this is done, each of the mutually-orthogonal unit eigenvectors can be interpreted as an axis of the ellipsoid fitted to the data. This choice of basis will transform the covariance matrix into a diagonalized form, in which the diagonal elements represent the variance of each axis. The proportion of the variance that each eigenvector represents can be calculated by dividing the eigenvalue corresponding to that eigenvector by the sum of all eigenvalues. Biplots and scree plots (degree of explained variance) are used to interpret findings of the PCA. == Details == PCA is defined as an orthogonal linear transformation on a real inner product space that transforms the data to a new coordinate system such that the greatest variance by some scalar projection of the data comes to lie on the first coordinate (called the first principal component), the second greatest variance on the second coordinate, and so on.     In the field of genetic algorithms, a schema (plural: schemata) is a template that represents a subset of potential solutions. These templates use fixed symbols (e.g., `0` or `1`) for specific positions and a wildcard or "don't care" symbol (often `#` or ``) for others. The defining length of a schema, denoted as L(H), measures the distance between the outermost fixed positions in the template. According to the Schema theorem, a schema with a shorter defining length is less likely to be disrupted by the genetic operator of crossover. As a result, short schemata are considered more robust and are more likely to be propagated to the next generation. In genetic programming, where solutions are often represented as trees, the defining length is the number of links in the minimum tree fragment that includes all the non-wildcard symbols within a schema H. == Example == The defining length is calculated by subtracting the position of the first fixed symbol from the position of the last one. It is known as the National AI Portal of India, which was jointly started by the Ministry of Electronics and Information Technology (MeitY), the National e-Governance Division (NeGD) and the National Association of Software and Service Companies (NASSCOM) with support from the Department of School Education and Literacy (DoSE&L) and Ministry of Human Resource Development. == History == The portal was launched on 30 May 2020, by Ravi Shankar Prasad, the Union Minister for Electronics and IT, Law and Justice and Communications, on the first anniversary of the second tenure of Prime Minister Narendra Modi-led government. A national program for the youth, 'Responsible AI for Youth', was also launched on the same day. As of 2022, the website was visited by more than 4.5 lakh users with 1.2 million page views. It has 1151 articles on artificial intelligence, 701 news stories, 98 reports, 95 case studies and 213 videos on its portal. It maintains a database on AI ecosystem of India featuring 121 government initiatives and 281 startups. In May 2022, INDIAai released a book titled 'AI for Everyone' that covers the basics of AI. Cabinet chaired by the Prime Minister Narendra Modi has approved the comprehensive national-level IndiaAI mission with a budget outlay of Rs.10,371.92 crore.     In machine learning, the perceptron is an algorithm for supervised learning of binary classifiers. A binary classifier is a function that can decide whether or not an input, represented by a vector of numbers, belongs to some specific class. It is a type of linear classifier, i.e. a classification algorithm that makes its predictions based on a linear predictor function combining a set of weights with the feature vector. == History == The artificial neuron and artificial neural network were invented in 1943 by Warren McCulloch and Walter Pitts in their seminal paper "A Logical Calculus of the Ideas Immanent in Nervous Activity". In 1957, Frank Rosenblatt was at the Cornell Aeronautical Laboratory. He simulated the perceptron on an IBM 704. Later, he obtained funding by the Information Systems Branch of the United States Office of Naval Research and the Rome Air Development Center, to build a custom-made computer, the Mark I Perceptron. It was first publicly demonstrated on 23 June 1960. The machine was "part of a previously secret four-year NPIC [the US' National Photographic Interpretation Center] effort from 1963 through 1966 to develop this algorithm into a useful tool for photo-interpreters". Rosenblatt described the details of the perceptron in a 1958 paper. His organization of a perceptron is constructed of three kinds of cells ("units"): S, A, R, which stand for "sensory", "association" and "response". He presented at the first international symposium on AI, Mechanisation of Thought Processes, which took place in 1958 November. Rosenblatt's project was funded under Contract Nonr-401(40) "Cognitive Systems Research Program", which lasted from 1959 to 1970, and Contract Nonr-2381(00) "Project PARA" ("PARA" means "Perceiving and Recognition Automata"), which lasted from 1957 to 1963. In 1959, the Institute for Defense Analysis awarded his group a $10,000 contract. By September 1961, the ONR awarded further $153,000 worth of contracts, with $108,000 committed for 1962. The ONR research manager, Marvin Denicoff, stated that ONR, instead of ARPA, funded the Perceptron project, because the project was unlikely to produce technological results in the near or medium term. Funding from ARPA go up to the order of millions dollars, while from ONR are on the order of 10,000 dollars. Meanwhile, the head of IPTO at ARPA, J.C.R. Licklider, was interested in 'self-organizing', 'adaptive' and other biologically-inspired methods in the 1950s; but by the mid-1960s he was openly critical of these, including the perceptron. Instead he strongly favored the logical AI approach of Simon and Newell. === Mark I Perceptron machine === The perceptron was intended to be a machine, rather than a program, and while its first implementation was in software for the IBM 704, it was subsequently implemented in custom-built hardware as the Mark I Perceptron with the project name "Project PARA", designed for image recognition. The machine is currently in Smithsonian National Museum of American History. The Mark I Perceptron had three layers. One version was implemented as follows: An array of 400 photocells arranged in a 20x20 grid, named "sensory units" (S-units), or "input retina". Each S-unit can connect to up to 40 A-units. A hidden layer of 512 perceptrons, named "association units" (A-units). An output layer of eight perceptrons, named "response units" (R-units). Rosenblatt called this three-layered perceptron network the alpha-perceptron, to distinguish it from other perceptron models he experimented with. The S-units are connected to the A-units randomly (according to a table of random numbers) via a plugboard (see photo), to "eliminate any particular intentional bias in the perceptron". The connection weights are fixed, not learned. Rosenblatt was adamant about the random connections, as he believed the retina was randomly connected to the visual cortex, and he wanted his perceptron machine to resemble human visual perception. The A-units are connected to the R-units, with adjustable weights encoded in potentiometers, and weight updates during learning were performed by electric motors.The hardware details are in an operators' manual. In a 1958 press conference organized by the US Navy, Rosenblatt made statements about the perceptron that caused a heated controversy among the fledgling AI community; based on Rosenblatt's statements, The New York Times reported the perceptron to be "the embryo of an electronic computer that [the Navy] expects will be able to walk, talk, see, write, reproduce itself and be conscious of its existence." The Photo Division of Central Intelligence Agency, from 1960 to 1964, studied the use of Mark I Perceptron machine for recognizing militarily interesting silhouetted targets (such as planes and ships) in aerial photos. === Principles of Neurodynamics (1962) === Rosenblatt described his experiments with many variants of the Perceptron machine in a book Principles of Neurodynamics (1962). The book is a published version of the 1961 report. Among the variants are: "cross-coupling" (connections between units within the same layer) with possibly closed loops, "back-coupling" (connections from units in a later layer to units in a previous layer), four-layer perceptrons where the last two layers have adjustable weights (and thus a proper multilayer perceptron), incorporating time-delays to perceptron units, to allow for processing sequential data, analyzing audio (instead of images). The machine was shipped from Cornell to Smithsonian in 1967, under a government transfer administered by the Office of Naval Research. === Perceptrons (1969) === Although the perceptron initially seemed promising, it was quickly proved that perceptrons could not be trained to recognise many classes of patterns. This caused the field of neural network research to stagnate for many years, before it was recognised that a feedforward neural network with two or more layers (also called a multilayer perceptron) had greater processing power than perceptrons with one layer (also called a single-layer perceptron). Single-layer perceptrons are only capable of learning linearly separable patterns. For a classification task with some step activation function, a single node will have a single line dividing the data points forming the patterns. More nodes can create more dividing lines, but those lines must somehow be combined to form more complex classifications. A second layer of perceptrons, or even linear nodes, are sufficient to solve many otherwise non-separable problems. In 1969, a famous book entitled Perceptrons by Marvin Minsky and Seymour Papert showed that it was impossible for these classes of network to learn an XOR function. It is often incorrectly believed that they also conjectured that a similar result would hold for a multi-layer perceptron network. However, this is not true, as both Minsky and Papert already knew that multi-layer perceptrons were capable of producing an XOR function. (See the page on Perceptrons (book) for more information.) Nevertheless, the often-miscited Minsky and Papert text caused a significant decline in interest and funding of neural network research. It took ten more years until neural network research experienced a resurgence in the 1980s. This text was reprinted in 1987 as "Perceptrons - Expanded Edition" where some errors in the original text are shown and corrected. === Subsequent work === Rosenblatt continued working on perceptrons despite diminishing funding. The last attempt was Tobermory, built between 1961 and 1967, built for speech recognition. It occupied an entire room. It had 4 layers with 12,000 weights implemented by toroidal magnetic cores. By the time of its completion, simulation on digital computers had become faster than purpose-built perceptron machines. He died in a boating accident in 1971. A simulation program for neural networks was written for IBM 7090/7094, and was used to study various pattern recognition applications, such as character recognition, particle tracks in bubble-chamber photographs; phoneme, isolated word, and continuous speech recognition; speaker verification; and center-of-attention mechanisms for image processing. The kernel perceptron algorithm was already introduced in 1964 by Aizerman et al. Margin bounds guarantees were given for the Perceptron algorithm in the general non-separable case first by Freund and Schapire (1998), and more recently by Mohri and Rostamizadeh (2013) who extend previous results and give new and more favorable L1 bounds. The perceptron is a simplified model of a biological neuron. While the complexity of biological neuron models is often required to fully understand neural behavior, research suggests a perceptron-like linear model can produce some behavior seen in real neurons.     Operational taxonomic unit

    An operational taxonomic unit (OTU) is an operational definition used to classify groups of closely related individuals. The term was originally introduced in 1963 by Robert R. Sokal and Peter H. A. Sneath in the context of numerical taxonomy, where an "operational taxonomic unit" is simply the group of organisms currently being studied. In this sense, an OTU is a pragmatic definition to group individuals by similarity, equivalent to but not necessarily in line with classical Linnaean taxonomy or modern evolutionary taxonomy. Nowadays, however, the term is commonly used in a different context and refers to clusters of (uncultivated or unknown) organisms, grouped by DNA sequence similarity of a specific taxonomic marker gene (originally coined as mOTU; molecular OTU). In other words, OTUs are pragmatic proxies for "species" at different taxonomic levels, in the absence of traditional systems of biological classification as are available for macroscopic organisms. For several years, OTUs have been the most commonly used units of diversity, especially when analysing small subunit 16S (for prokaryotes) or 18S rRNA (for eukaryotes) marker gene sequence datasets. == Molecular OTU by clustering of marker gene sequences == In the approach represented by DNA barcoding, a particular locus is chosen to be used as the marker gene for classification. This locus should be universally present in the scope selected, variable enough to be different among close-related species, and be flanked by conservative sequences that allow for easy amplification and detection. There are databases containing sequences for such marker genes from many different species, allowing for comparison. (Sometimes only using one locus does not provide sufficient resolution, so multiple marker genes are used. This is the case for plants, where rbcL+matK is common.) Sequences obtained this way can be clustered according to their similarity to one another, and operational taxonomic units are defined based on the similarity threshold set by the researcher. The exact threshold depends on the taxa in question and the mutational rates of the selected locus in the taxon. 97–99% are commonly used, but "it is now recognized to be somewhat arbitrary as sequence variation within and among species varies across taxa". 100% similarity (fully identical) is also common, also known as single variants. It remains debatable how well this commonly used method recapitulates true microbial species phylogeny or ecology. Although OTUs can be calculated differently when using different algorithms or thresholds, research by Schmidt et al. (2014) demonstrated that 16S-derived microbial OTUs were generally ecologically consistent across habitats and several clustering approaches. The number of OTUs defined may be inflated due to errors in DNA sequencing. === OTU clustering approaches === There are three main approaches to clustering OTUs: De novo, for which the clustering is based on similarities between sequencing reads. Closed-reference, for which the clustering is performed against a reference database of sequences. Open-reference, where clustering is first performed against a reference database of sequences, then any remaining sequences that could not be mapped to the reference are clustered de novo. Using a reference provides taxonomic context for the OTUs found. Alternatively, taxonomic context can be found after the construction of clusters by comparing representative sequences from clusters against a reference database. There are also specialized classifiers for this purpose which are much faster than naive comparison using BLAST. === OTU clustering algorithms === Hierarchical clustering algorithms (HCA): uclust & cd-hit & ESPRIT Bayesian clustering: CROP == Molecular OTU by other methods == In addition to similarity-based grouping, marker gene sequences can be sorted into OTUs using molecular phylogeny, k-mer composition, or hybrid methods combining these methods with similarity. There are also Bayesian tree-less methods and machine learning approaches. Using phylogeny often involves manually assigning terminal clades or single nodes to an OTU, so this is usually only done for refinement. Genome skimming can be used to obtain high-copy DNA without the need to choose marker genes or to design PCR primers for the chosen genes. It can provide fairly good coverage of organelle DNA and repetitive elements such as ribosomal DNA, both of which can be used like marker genes in OTU analysis. Whole-genome sequencing is more expensive and involves the production and processing of more data. By considering the entire genome, many (sometimes over 100) marker genes can be used at the same time, producing highly resolved phylogenies that correctly identify problematic taxa. It is also possible to use entire genomes for OTU assignment. For example, genomes from different bacterial species almost always have an average nucleotide identity lower than 95%, a fact that can be used to define new OTUs (and likely new species).
