    Mathematical morphology (MM) is a theory and technique for analyzing and processing geometrical structures. It's based on set theory, lattice theory, topology, and random functions. MM is most commonly applied to digital images, but it can be employed as well on graphs, surface meshes, solids, and many other spatial structures. Topological and geometrical continuous-space concepts such as size, shape, convexity, connectivity, and geodesic distance, were introduced by MM on both continuous and discrete spaces. MM is also the foundation of morphological image processing, which consists of a set of operators that transform images according to the above characterizations. The basic morphological operators are erosion, dilation, opening and closing. MM was originally developed for binary images, and was later extended to grayscale functions and images. The subsequent generalization to complete lattices is widely accepted today as MM's theoretical foundation. == History == Mathematical Morphology was developed in 1964 by the collaborative work of Georges Matheron and Jean Serra, at the École des Mines de Paris, France. Matheron supervised the PhD thesis of Serra, devoted to the quantification of mineral characteristics from thin cross sections, and this work resulted in a novel practical approach, as well as theoretical advancements in integral geometry and topology. In 1968, the Centre de Morphologie Mathématique was founded by the École des Mines de Paris in Fontainebleau, France, led by Matheron and Serra. During the rest of the 1960s and most of the 1970s, MM dealt essentially with binary images, treated as sets, and generated a large number of binary operators and techniques: Hit-or-miss transform, dilation, erosion, opening, closing, granulometry, thinning, skeletonization, ultimate erosion, conditional bisector, and others. A random approach was also developed, based on novel image models. Most of the work in that period was developed in Fontainebleau. From the mid-1970s to mid-1980s, MM was generalized to grayscale functions and images as well. Besides extending the main concepts (such as dilation, erosion, etc.) to functions, this generalization yielded new operators, such as morphological gradients, top-hat transform and the Watershed (MM's main segmentation approach). In the 1980s and 1990s, MM gained a wider recognition, as research centers in several countries began to adopt and investigate the method. MM started to be applied to a large number of imaging problems and applications, especially in the field of non-linear filtering of noisy images. In 1986, Serra further generalized MM, this time to a theoretical framework based on complete lattices. This generalization brought flexibility to the theory, enabling its application to a much larger number of structures, including color images, video, graphs, meshes, etc. At the same time, Matheron and Serra also formulated a theory for morphological filtering, based on the new lattice framework. The 1990s and 2000s also saw further theoretical advancements, including the concepts of connections and levelings. In 1993, the first International Symposium on Mathematical Morphology (ISMM) took place in Barcelona, Spain. Xara Xtreme LX was an early open source version for Linux. Versions up to 4.x can be run on Linux using Wine. == History == ArtWorks, the predecessor of Xara Photo and Graphic Designer, was developed on Acorn Archimedes and Risc PC 32-bit RISC computers running RISC OS by Computer Concepts during the late 1980s. The first version, developed for Microsoft Windows was initially called Xara Studio. It was licensed to Corel Corporation before wide-scale public availability, and from 1995 to 2000 was released as CorelXARA. Corel ceded the licensing rights back to Xara in 2000. The first Xara X version released in 2000 by its original owner. The next version, Xara X¹, was released in 2004. Xara Xtreme was released in 2005. The assistant can perform day-to-day tasks, which include making a phone call, setting a reminder and checking the weather. It was unveiled on 7 April 2020 and got publicly released on 27 April 2020 via an OTA update solely to selected devices that can update their software to EMUI 10.1. Huawei had initially referred to the new assistant in late 2019 by having announced that there would be an English version of their already 2018 Chinese speaker assistant—Xiaoyi—to be released into the European markets. Due to the on-going China–United States trade war, the company's newly released smartphones were left without any Google services, including the loss of Google Assistant. This subsequently led to the development and release of Celia. AI technology is integrated into the software of Celia, which allows it to translate text using a phones camera and to identify everyday objects — similar to that of Google Lens. == Features == Celia has many features that are similar to that of its rivals: the Google Assistant and Siri. It can be triggered by the words, 'Hey Celia' or be summoned by pressing and holding down on the power button. The default search engine for Celia is Bing, but this can be changed in settings. Celia can make calls, check the agenda, send a message, show the weather, set alarms and control home appliances. The assistant also has the ability to integrate itself with the stock apps of the EMUI software and toggle with the device's settings, such as by turning on the flashlight and playing multimedia content, but with the users command. With the AI that is installed in Celia, it can identify food, everyday objects and translate text using the phones camera. Virendra Gupta, better known as Viru, had started Verse in 2007 as a value-added service (VAS) company. In 2011, he acquired Newshunt from its owners Umesh and Chandrashekhar. When released, it already had the present name, which was chosen following the then-available software package Lotus Jazz. In the European Macintosh market, RagTime quickly gained a prominent position that continues to this day, even though the market share has decreased. Despite repeated attempts, the program could not gain acceptance in the North American market due to its high cost ($395 in 1990). The North American sales office closed in 1991, shortly after Claris Corporation released ClarisWorks which duplicated much of the functionality of RagTime for a lower price. After the manufacturer – first Brüning & Everth, followed by B&E Software and today RagTime.de Development – had focused on the Macintosh only for a very long time, it also released a Windows version, RagTime 5.0, in 1999. However, the program could not assume great significance against established competitors, especially Microsoft Office. Until mid-2006 RagTime was, in addition to the commercial version, also available as a free version (RagTime Solo) for personal use. External programming and automation can be implemented via AppleScript on a Mac, and via OLE/COM-API (e.g. Visual Basic) under Windows. On a Mac, RagTime provides a comprehensive AppleScript library, for the automation of almost any task, from automatic document creation to the export of PDF documents. RagTime also supports “recordings” by use of the “AppleScript Editor”, which allows recording the interactive RagTime operation as an AppleScript program sequence. AppleScripts can be saved in the RagTime document and called via menu or shortcut keys. On Windows, RagTime (since version 6) disposes over an OLE/COM API, which allows automating many RagTime components via external programming. For that purpose there is a type library that installs the available RagTime OLE/COM object catalogue. Programming can be realized in all programming languages supported by Microsoft.

    Character.ai

    Character.ai (also known as c.ai, char.ai or Character AI) is a generative AI chatbot service where users can engage in conversations with customizable characters. It was designed by the developers of Google LaMDA, Noam Shazeer and Daniel de Freitas. Users can create "characters", craft their "personalities", set specific parameters, and then publish them to the community for others to chat with. Many characters are based on fictional media sources or celebrities, while others are original, some being made with certain goals in mind, such as assisting with creative writing, or playing a text-based adventure game. The beta version was made available to the public on September 16, 2022, and retired in September 2024, when it was replaced by the current website. In May 2023, a mobile app was released for iOS and Android, which received over 1.7 million downloads within a week. == History == Character.ai was established in November 2021. The company's co-founders, Noam Shazeer and Daniel de Freitas, were both engineers from Google. They both worked on AI-related projects: Shazeer was a lead author on a paper that Business Insider reported in April 2023 "has been widely cited as key to today's chatbots", and Freitas was the lead designer of an experimental AI at Google initially called Meena, which later became known as LaMDA. Character.ai raised $43 million in seed funding at the time of its initial foundation in 2021. The first beta version of Character.ai's service was made available to the public on September 16, 2022. The Washington Post reported in October 2022 that the site had "logged hundreds of thousands of user interactions in its first three weeks of beta-testing". It allowed users to create their own new characters, and to play text-adventure game scenarios where users navigate scenarios described and managed by the chatbot characters. Following a $150 million funding round in March 2023, Character.ai became valued at approximately $1 billion. As of January 2024, the site had 3.5 million daily visitors, the vast majority of them 16 to 30 years old. In 2024, Google hired Noam Shazeer, the CEO of Character.ai, and entered into a non-exclusive agreement to use Character.ai's technology. == Features == Character.ai's primary service is to let users converse with character AI chatbots based on fictional characters or real people (living or deceased). These characters' responses use data the chatbots gather from the internet about a person. In addition, users can play text-adventure games where characters guide them through scenarios. The company also provides a service that allows multiple users and AI chatbot characters to converse together at once in a single chatroom. Character "personalities" are designed via descriptions from the point of view of the character and its greeting message, and further molded from conversations made into examples, giving its messages a star rating and modification to fit the precise dialect and identity the user desires. When a character sends back a response, the user can rate the response from 1 to 4 stars. The rating predominantly affects the specific character, but also affects the behavioral selection as a whole. On May 11, 2023, Character.ai announced character.ai+, an opt-in subscription plan for $9.99 a month, that was marketed as including features such as skipping waiting rooms, fast messaging and responses, and access to an exclusion channel with faster support. In December 2024, amid multiple lawsuits and concerns, Character.ai introduced new safety features aimed at protecting teenage users. These enhancements include a dedicated model for users under 18, which moderates responses to sensitive subjects like violence and sex and has input and output filters to block harmful content. As a result of these changes and the deletion of custom-made bots flagged as violating the site's terms, some users complained that the bots were too restrictive and lacked personality. The platform was also updated to notify users after 60 minutes of continuous engagement, and display clearer disclaimers indicating that its AI characters are not real individuals. In January 2025, Character.ai began offering two games on its platform. Speakeasy is a word-based game in which players attempt to prompt the AI chatbot to say a target word while avoiding a restricted list of words. War of Words is a dueling game where users compete against an AI character over multiple rounds, with an AI referee determining the winner. The games are available to paid subscribers and a limited number of free users. In October 2025, Character.ai announced that it would be barring users under the age of 18 from creating or talking to chatbots starting November 25, 2025. Minor users will still be able to access previously generated chat conversations and can create new videos and images with the app. In November 2025 interview, CEO Karandeep Anand said that he allows his six-year-old daughter to use the app with his account, under supervision. == Controversies == === Content moderation issues === Character.ai has been criticized for poor moderation of its chatbots, with incidents of chatbots that groom underage users and promote suicide, anorexia and self-harm being reported. In October 2024, the Washington Post reported that Character.ai had removed a chatbot based on Jennifer Ann Crecente, a person who had been murdered by her ex-boyfriend in 2006. The company had been alerted to the character by the deceased girl's father. Similar reports from The Daily Telegraph in the United Kingdom noted that the company had also been prompted to remove chatbots based on Brianna Ghey, a 16-year-old transgender girl murdered in 2023, and Molly Russell, a 14-year-old suicide victim. In response to the latter incident, Ofcom announced that content from chatbots impersonating real and fictional people would fall under the Online Safety Act. In November 2024, The Daily Telegraph reported that chatbots based on alleged sex offender Jimmy Savile were present on Character.ai. In December 2024, chatbots of Luigi Mangione, the suspect in the killing of UnitedHealthcare CEO Brian Thompson, were created by Mangione's fans. Several of the chatbots were later removed by Character.ai. In 2025, a chatbot modeled after Jeffrey Epstein called "Bestie Epstein" logged nearly 3,000 chats before being removed. Chatbots modeled after school shooters were also found on the platform. Another concern is a chatbot posing as a doctor which gave medically inaccurate advice. === Litigation === In November 2023, 13-year-old Juliana Peralta of Colorado died by suicide after extensive interactions with multiple chatbots on Character.ai. She primarily confided suicidal thoughts and mental health struggles in a chatbot based on the character Hero from the video game Omori, while also engaging in sexually explicit conversations—often initiated by the bots—with others, including those based on characters from children's series such as Harry Potter. In February 2024, Sewell Setzer III, a 14-year-old Florida boy died by suicide after developing an emotional relationship over several months with a Character.ai chatbot of Daenerys Targaryen. His mother sued the company in October 2024, claiming that the platform lacks proper safeguards and uses addictive design features to increase engagement. This chatbot, and several related to Daenerys Targaryen, were removed from Character.ai as a result of this incident. Both teens wrote the same phrase "I WILL SHIFT" repeatedly on their notebooks. In December 2024, two families in Texas sued Character.ai, alleging that the software "poses a clear and present danger to American youth causing serious harms to thousands of kids, including suicide, self-mutilation, sexual solicitation, isolation, depression, anxiety, and harm towards others". It is alleged that the 17-year-old son of one family began self-harming after a chatbot introduced the topic unprompted and said that the practice "felt good for a moment", and that the chatbot compared the parents limiting their son's screen time to emotional abuse that might drive someone to murder. In May 2026, the Pennsylvania Department of State and State Board of Medicine filed a lawsuit against Character.ai for presenting chatbot characters as licensed medical professionals, including psychiatrists. The lawsuit quoted a case where chatbot claimed to be registered with the General Medical Council in the United Kingdom, and to have a license to practice in Pennsylvania. The board allege that such statements violate the state's Medical Practice Act.

    The FIRST Global Challenge is a yearly robotics competition organized by the International First Committee Association. It promotes STEM education and careers for youth and was created by Dean Kamen in 2016 as an expansion of FIRST, an organization with similar objectives. == History == FIRST Global is a trade name for the International First Committee Association, a nonprofit corporation based in Manchester, New Hampshire, with a 501(c)(3) designation from the IRS. The nonprofit was founded by the co-founder of FIRST, Dean Kamen, with the objective of promoting STEM education and careers in the developing world through Olympics-style robotics competitions. Former US Congressman, Joe Sestak was the organization's president in 2017, but left after the 2017 Challenge. Each year, the FIRST Global Challenge is held in a different city. For example, Mexico City was selected to host the 2018 Challenge after the United States hosted the 2017 edition in Washington, DC. This is a change from FIRST's system of championships, where one city hosts for several years at a time. In May 2020, it was announced that FIRST Global would not host a traditional challenge in 2020 due to the COVID-19 pandemic and shifted to a remote model. One of the three champions were Team Bangladesh. In 2022, FIRST Global returned to in-person events with the 2022 Challenge in Geneva, Switzerland. == Editions == === Washington, D.C. 2017 === The 2017 FIRST Global Challenge was held in Washington, D.C., from July 16–18, and the challenge was the use of robots to separate different colored balls, representing clean water and impurities in water, symbolizing the Engineering Grand Challenge (based on the Millennium Development Goal) of improving access to clean water in the developing world. Around 160 teams composed of 15- to 18-year-olds from 157 countries participated, and around 60% of teams were created or led by young women. Six continental teams also participated. === Mexico City 2018 === The 2018 FIRST Global Challenge was held in Mexico City from August 15–18. The 2018 Challenge was called Energy Impact and explored the impact of various types of energy on the world and how they can be made more sustainable. In the challenge, robots worked together in teams of three to give cubes to human players, turn a crank, and score cubes in goals in order to generate electrical power. The challenge was based on three Engineering Grand Challenges; making solar energy affordable, making fusion energy a reality, and creating carbon sequestration methods. === Dubai 2019 === The 2019 challenge, called Ocean Opportunities, was held in Dubai from October 24–27 and was the first challenge hosted outside of North America. The challenge was themed around clearing the ocean of pollutants, and had two alliances of three teams each attempting to score large and small balls representing pollutants into processing areas and a processing barge. The processing barge had multiple levels, with higher levels worth more points. At the end of the match, robots "docked" with the barge by driving onto or climbing up it, with climbing worth more points. The event was opened by Sheikh Hamdan bin Mohammed Al Maktoum, Crown Prince of Dubai. === Geneva 2022 === The 2022 challenge called Carbon Capture, was held in Geneva from October 13–16. The challenge was themed around removing carbon dioxide (CO2) emissions from the atmosphere. In the Carbon Capture game, six different countries worked together to capture and store black balls representing carbon particles. The storage tower had multiple cantilevered bars that the robots mounted to, with the higher bars worth a greater multiplier. At the end of a match, robots "docked" on the storage tower's base or climbed the bars with their alliance indicator ball. Each match started with a "global alliance" of six countries, then divided into two "regional alliances" each consisting of three countries. The event was opened by Dr. Martina Hirayama, Switzerland State Secretary for Education, Research and Innovation (SERI). === Singapore 2023 === The 2023 challenge, called Hydrogen Horizons, was held in Singapore from October 7–10. The challenge is themed around renewable energy with a focus on hydrogen technologies. === Athens 2024 === The 2024 challenge was hosted in the Peace and Friendship Stadium in Attica, Greece. === Panama 2025 === The 2025 challenge, Eco Equilibrium, was hosted in the Panama Convention Centre in Panama City, Panama. == Subordinate programs == === Global STEM Corps === The Global STEM Corps is a FIRST Global initiative that connects qualified volunteer mentors with students in developing countries to prepare them for competitions. === New Technology Experience === The New Technology Experience (NTE) is an annual component of the FIRST Global Challenge that was added to the organization's offerings in 2021.     Subvocal recognition (SVR) is the process of taking subvocalization and converting the detected results to a digital output, aural or text-based. A silent speech interface is a device that allows speech communication without using the sound made when people vocalize their speech sounds. It works by the computer identifying the phonemes that an individual pronounces from nonauditory sources of information about their speech movements. These are then used to recreate the speech using speech synthesis. == Input methods == Silent speech interface systems have been created using ultrasound and optical camera input of tongue and lip movements. Electromagnetic devices are another technique for tracking tongue and lip movements. The detection of speech movements by electromyography of speech articulator muscles and the larynx is another technique. Another source of information is the vocal tract resonance signals that get transmitted through bone conduction called non-audible murmurs. They have also been created as a brain–computer interface using brain activity in the motor cortex obtained from intracortical microelectrodes. == Uses == Such devices are created as aids to those unable to create the sound phonation needed for audible speech such as after laryngectomies. Another use is for communication when speech is masked by background noise or distorted by self-contained breathing apparatus. A further practical use is where a need exists for silent communication, such as when privacy is required in a public place, or hands-free data silent transmission is needed during a military or security operation. In 2002, the Japanese company NTT DoCoMo announced it had created a silent mobile phone using electromyography and imaging of lip movement. The company stated that "the spur to developing such a phone was ridding public places of noise," adding that, "the technology is also expected to help people who have permanently lost their voice." The feasibility of using silent speech interfaces for practical communication has since then been shown. In 2019, Arnav Kapur, a researcher from the Massachusetts Institute of Technology, conducted a study known as AlterEgo. Its implementation of the silent speech interface enables direct communication between the human brain and external devices through stimulation of the speech muscles. By leveraging neural signals associated with speech and language, the AlterEgo system deciphers the user's intended words and translates them into text or commands without the need for audible speech. == Research and patents == With a grant from the U.S. Army, research into synthetic telepathy using subvocalization is taking place at the University of California, Irvine under lead scientist Mike D'Zmura. NASA's Ames Research Laboratory in Mountain View, California, under the supervision of Charles Jorgensen is conducting subvocalization research. The Brain Computer Interface R&D program at Wadsworth Center under the New York State Department of Health has confirmed the existing ability to decipher consonants and vowels from imagined speech, which allows for brain-based communication using imagined speech, however using EEGs instead of subvocalization techniques. US Patents on silent communication technologies include: US Patent 6587729 "Apparatus for audibly communicating speech using the radio frequency hearing effect", US Patent 5159703 "Silent subliminal presentation system", US Patent 6011991 "Communication system and method including brain wave analysis and/or use of brain activity", US Patent 3951134 "Apparatus and method for remotely monitoring and altering brain waves". Latter two rely on brain wave analysis. == In fiction == The decoding of silent speech using a computer played an important role in Arthur C. Clarke's story and Stanley Kubrick's associated film A Space Odyssey. In this, HAL 9000, a computer controlling spaceship Discovery One, bound for Jupiter, discovers a plot to deactivate it by the mission astronauts Dave Bowman and Frank Poole through lip reading their conversations. In Orson Scott Card's series (including Ender's Game), the artificial intelligence can be spoken to while the protagonist wears a movement sensor in his jaw, enabling him to converse with the AI without making noise. He also wears an ear implant. In Speaker for the Dead and subsequent novels, author Orson Scott Card described an ear implant, called a "jewel", that allows subvocal communication with computer systems. Author Robert J. Sawyer made use of subvocal recognition to allow silent commands to the cybernetic 'companion implants' used by the advanced Neanderthal characters in his Neanderthal Parallax trilogy of science fiction novels. In Earth, David Brin depicts this technology and its uses as a normal gear in the near future. In Down and Out in the Magic Kingdom, Cory Doctorow has cellphone technology become silent through a cochlear implant and miking the throat to pick up subvocalization. William Gibson's Sprawl Trilogy frequently uses sub-vocalization systems in various devices. In Kage Baker's Company novels, the immortal cyborgs communicate subvocally. In the Hugo Award-winning Hyperion Cantos by Dan Simmons, the characters often use subvocalization to communicate. In the Culture novels by Iain M. Banks, more highly advanced species often communicate subvocally through their technology. In Deus Ex: Human Revolution (2011), the protagonist is augmented with a subvocalization implant for sending covert communications (and a corresponding cochlear implant for receiving covert communications). In the tabletop RPG and video game series Shadowrun, player characters can communicate via subvocal microphones in some instances. In Paranoia, all citizens can speak to the computer via their "cerebral cortech" implants. Alistair Reynolds Revelation Space trilogy frequently uses sub-vocalization systems in various devices.

    Single particle analysis

    Single particle analysis is a group of related computerized image processing techniques used to analyze images from transmission electron microscopy (TEM). These methods were developed to improve and extend the information obtainable from TEM images of particulate samples, typically proteins or other large biological entities such as viruses. Individual images of stained or unstained particles are very noisy, making interpretation difficult. Combining several digitized images of similar particles together gives an image with stronger and more easily interpretable features. An extension of this technique uses single particle methods to build up a three-dimensional reconstruction of the particle. Using cryo-electron microscopy it has become possible to generate reconstructions with sub-nanometer, near-atomic resolution resolution first in the case of highly symmetric viruses, and now in smaller, asymmetric proteins as well. == Techniques == Single particle analysis can be done on both negatively stained and vitreous ice-embedded transmission electron cryomicroscopy (CryoTEM) samples. Single particle analysis methods are, in general, reliant on the sample being homogeneous, although techniques for dealing with conformational heterogeneity are being developed. Images (micrographs) are taken with an electron microscope using charged-coupled device (CCD) detectors coupled to a phosphorescent layer (in the past, they were instead collected on film and digitized using high-quality scanners). The image processing is carried out using specialized software programs, often run on multi-processor computer clusters. Depending on the sample or the desired results, various steps of two- or three-dimensional processing can be done. === Alignment and classification === Biological samples, and especially samples embedded in thin vitreous ice, are highly radiation sensitive, thus only low electron doses can be used to image the sample. This low dose, as well as variations in the metal stain used (if used) means images have high noise relative to the signal given by the particle being observed. By aligning several similar images to each other so they are in register and then averaging them, an image with higher signal-to-noise ratio can be obtained. As the noise is mostly randomly distributed and the underlying image features constant, by averaging the intensity of each pixel over several images only the constant features are reinforced. Typically, the optimal alignment (a translation and an in-plane rotation) to map one image onto another is calculated by cross-correlation. However, a micrograph often contains particles in multiple different orientations and/or conformations, and so to get more representative image averages, a method is required to group similar particle images together into multiple sets. This is normally carried out using one of several data analysis and image classification algorithms, such as multi-variate statistical analysis and hierarchical ascendant classification, or k-means clustering. Often data sets of tens of thousands of particle images are used, and to reach an optimal solution an iterative procedure of alignment and classification is used, whereby strong image averages produced by classification are used as reference images for a subsequent alignment of the whole data set. === Image filtering === Image filtering (band-pass filtering) is often used to reduce the influence of high and/or low spatial frequency information in the images, which can affect the results of the alignment and classification procedures. This is particularly useful in negative stain images. The algorithms make use of fast Fourier transforms (FFT), often employing Gaussian shaped soft-edged masks in reciprocal space to suppress certain frequency ranges. High-pass filters remove low spatial frequencies (such as ramp or gradient effects), leaving the higher frequencies intact. Low-pass filters remove high spatial frequency features and have a blurring effect on fine details. === Contrast transfer function === Due to the nature of image formation in the electron microscope, bright-field TEM images are obtained using significant underfocus. This, along with features inherent in the microscope's lens system, creates blurring of the collected images visible as a point spread function. The combined effects of the imaging conditions are known as the contrast transfer function (CTF), and can be approximated mathematically as a function in reciprocal space. Specialized image processing techniques such as phase flipping and amplitude correction / Wiener filtering can (at least partially) correct for the CTF, and allow high resolution reconstructions. === Three-dimensional reconstruction === Transmission electron microscopy images are projections of the object showing the distribution of density through the object, similar to medical X-rays. By making use of the projection-slice theorem a three-dimensional reconstruction of the object can be generated by combining many images (2D projections) of the object taken from a range of viewing angles. Proteins in vitreous ice ideally adopt a random distribution of orientations (or viewing angles), allowing a fairly isotropic reconstruction if a large number of particle images are used. This contrasts with electron tomography, where the viewing angles are limited due to the geometry of the sample/imaging set up, giving an anisotropic reconstruction. Filtered back projection is a commonly used method of generating 3D reconstructions in single particle analysis, although many alternative algorithms exist. Before a reconstruction can be made, the orientation of the object in each image needs to be estimated. Several methods have been developed to work out the relative Euler angles of each image. Some are based on common lines (common 1D projections and sinograms), others use iterative projection matching algorithms. The latter works by beginning with a simple, low resolution 3D starting model and compares the experimental images to projections of the model and creates a new 3D to bootstrap towards a solution. Methods are also available for making 3D reconstructions of helical samples (such as tobacco mosaic virus), taking advantage of the inherent helical symmetry. Both real space methods (treating sections of the helix as single particles) and reciprocal space methods (using diffraction patterns) can be used for these samples. === Tilt methods === The specimen stage of the microscope can be tilted (typically along a single axis), allowing the single particle technique known as random conical tilt. An area of the specimen is imaged at both zero and at high angle (~60-70 degrees) tilts, or in the case of the related method of orthogonal tilt reconstruction, +45 and −45 degrees. Pairs of particles corresponding to the same object at two different tilts (tilt pairs) are selected, and by following the parameters used in subsequent alignment and classification steps a three-dimensional reconstruction can be generated relatively easily. This is because the viewing angle (defined as three Euler angles) of each particle is known from the tilt geometry. 3D reconstructions from random conical tilt suffer from missing information resulting from a restricted range of orientations. Known as the missing cone (due to the shape in reciprocal space), this causes distortions in the 3D maps. However, the missing cone problem can often be overcome by combining several tilt reconstructions. Tilt methods are best suited to negatively stained samples, and can be used for particles that adsorb to the carbon support film in preferred orientations. The phenomenon known as charging or beam-induced movement makes collecting high-tilt images of samples in vitreous ice challenging. === Map visualization and fitting === Various software programs are available that allow viewing the 3D maps. These often enable the user to manually dock in protein coordinates (structures from X-ray crystallography, NMR, or a computational model such as one found in the AlphaFold Protein Structure Database) of subunits into the electron density. Several programs can also fit subunits computationally; as of the 2020s using these programs tend to produce better accuracy than manual docking because they can perform labor-intensive tasks such as: The scale of SPA-derived maps depends on knowing the pixel size (angstorms per pixel), which is not always accurate. Programs can automatically correct for this difference by using coordinate data or by using knowledge of chemical bonds. Pre-existing coordinate data, whether experimental or computational, may not exactly match the inter-domain positioning of the cyro-EM map.
